However, I am doing the same analysis (with Repeated Measures ANOVA 2x2) in different MRI acquisitions, so I would like to do the same analysis in freesurfer. 

Could you please help me?

It will be much easier if you subtract time point 1 from 2 then do a
two-group t-test. See
