Hi Kelly,
This might have to do with SIP being enabled, which blocks libraries stored in /usr. I would suggest disabling SIP and rerunning to see if that fixes things:

______________________________Hi all,
I have Freesurfer version freesurfer-i386-apple-darwin11.4.2-stable6-20170119 installed on my MacOS Sierra 10.12.5 environment, and am experiencing similar library issues to what others have reported. I have tried previously offered suggestions to update and test MacPorts, as well as $ sudo -E fs_update. I am trying to run a Connectome Workbench command, but the errors I am receiving involve incompatibilities with the Freesurfer libraries. I was however able to run recon-all without a problem. Does anyone have a recommendation on how to proceed?
This is the error:dyld: lazy symbol binding failed: Symbol not found: ___emutls_get_address
Referenced from: /Users/username/Applications/
freesurfer/bin/../lib/gcc/lib/ libgomp.1.dylib Expected in: /usr/lib/libSystem.B.dylib
Thank you,
