If you have pairs of one group then you need to specify one class.
lets say subj1 and subj2 belong to one pair and subj3 and subj4 are also one pair.

class main
input subj1 main
input subj2 main
input subj3 main
input subj4 main

If you have two groups then you would need to specify two groups.
class main
class another
input subj1 main
input subj2 main
input subj3 another
input subj4 another

I am not sure what you mean by two time points. If its a longitudinal study then I think you need to go through recon-all-long and I am not sure about the statistics thereafter.
