The contrast properties of a given sequence will vary depending on the pulse sequence parameters.  On can optimize T1w, T2w, and FLAIR images to maximize contrast.  It looks like you have 2D thick slice neuroradiology images below, however.   T1w images used in neuroradiology may not chose to optimize grey/white contrast (e.g., if the goal is to focus on enhancing lesions after giving contrast).

Would it not be better if Freesurfer used T2 Flair MRI images for differentiation between grey matter and white matter than using T1, or at least using these as extra information.

 

You can clearly see in these attached (inline) images that the contrast between GM and WM is better in the T2 image than the T1
