Essentially, I want to use this workstation for various FreeSurfer applications (such as subcortical segmentation and cortical analysis) including FreeView and I am trying to find out if it is worth it to buy the better iMAC (3.2GHz quad‑core Intel Core i5 (Turbo Boost up to 3.6GHz), 16GB of 1867MHz DDR3 memory, AMD Radeon R9 M380 graphics processor with 2GB of GDDR5 memory) with the main difference being the graphic card.

If you mean the CUDA acceleration, no it won't. I don't know how well
that graphics setup will handle Freeview etc., if that's what you
meant.
