I ran the LGI in several subjects and all of them have finished without errors. However when I opened the [lr]h.pial_lgi surfaces in tksurfer I noticed that some part of the brain are not overlayed. 

What could be the reason?

Do you recommend to do some specific quality control on the LGI output?
