Dear Anna,

There’s 3 factors affecting the results:

1. Atlas: we haven’t changed that in ages.
2. Optimization in segmentation code: there’s tiny differences in there but as long as you’ve used the same version for every case, you should be good.
3. Version of FS used to process the subject. This is crucial because the hippocampal module uses aseg.mgz for initialization. Again, if you have mixed versions, you should be good.

Hello Freesurfer experts!

We have previously extracted hippocampal subfields and nuclei of the amygdala using the beta version of segmentHA_T1.sh routine with Freesurfer 6 beta. We are wondering if there is any reason to expect volumetric differences between the beta and current version of this routine? In other words, would it be necessary to rerun with the current version in Freesurfer 7, or are the initial values extracted with the beta version sufficient?
