Bruce has said the FLAIR might be a little better for FreeSurfer but it’s worse for myelin maps (has less CNR for the myelin, though you can still see the major areas). Currently, the T2 and FLAIR flags do exactly the same thing, so it doesn’t even matter what flag you use. I think it depends on what else you might want to do with the data (i.e. if myelin maps were important to your study you might go with T2w (like HCP), but if lesion detection were more important you might go with FLAIR (like biobank).Peace,Matt.From: Satrajit Ghosh <satra@mit.edu>
