I sent all the material to Leah. You are right about the normalization being a control point finding tool. But in the temporal cortex or inferior frontal where the WM is really thin or there is movement corruption this can cause the wm voxels to be too dark after normalization. The aseg tends to be correct however, so the control points basically go into locations where the aseg is WM but the surfaces segment as GM. I’ll put the github location so anyone can evaluate it

can you elaborate a bit? Our intensity normalization is almost entirely an
automated control point finding tool.
