Hi Doug,
It isn't a copy of the data, but it is the same subject. All the recon-all output is in the ld12 folder, all the retinotopy bold images are in the sj12 folder, with the subjectname file in the sj12 folder = ld12. It's the same subject but with anatomicals in one folder and retinotopy images in the other folder.
Is this ok? I had the exact same directory structure when I was using 5.0 and never encountered this problem....
Do the anatomicals and functional images need to be within the same directory in 5.1?

Hi Michell, you appear to have two FreeSurfer analysis for this subject:
/usr/local/freesurfer/subjects/ld12Can you verify that these are *exactly* the same?
/usr/local/freesurfer/subjects/retinotopy/sj12

re-run the fMRI starting from preproc-sess. You will

delete the surface files in the bold directories and re-run
