In the mri_compute_volume_fractions, it segments my PET data into gm, wm, and csf. But I'm wondering what exactly the output values represent. Is it probabilities that the voxel is a given tissue type or should it be the PET tracer uptake value limited to a given tissue type?
Other voxel-based partial volume correction methods put the MRI gm, wm, and csf segmented images into the same spatial resolution as the PET, obtain a PET WM segment from the MRI WM segment, subtract the PET WM segment from the original PET image to obtain a GM PET image. Then the GM PET image is divided by the MRI GM image, to which a binarized GM mask is applied for a partial volume corrected PET image.
I was thinking that this may be possible by applying the wm.seg to the PET to get just the PET WM while maintaining the uptake values from the original in the WM regions.
Then do something like this:
fscalc --o gm.pet orig.pet sub wm.pet
fscalc --o gm.pet.div_mri gm.pet div gm.mri
And then use mri_binarize on the gm.mri and divide the gm.pet.div_mri by the output.
Do you think this would work? And what would I use to apply the wm.mri segmentation to the PET?
Could I use mri_binarize using the --wm flag an multiply the PET image by the output?

A couple of things:
Map aparc+aseg into the PET space:
mri_label2vol --seg aparc+aseg.mgz --reg register.dat --temp subject.pet.pvf.nii --o subject_bl.petlabel.nii
Use the PET space aparc+aseg when computing the seg stats:
mri_segstats --seg subject_bl.petlabel.nii --sum /home/corinna/blstats/subject.pvcorr.segstats.csv --i subject_bl.petlabel.nii --ctab segments.txt

gray/csf boundary and calculate the ratio. Do

could account for the effects of pv in pet?
David's method was not for doing pvc, and I would
not use
it for pet.

You can then correct the pet with
something like
fscalc pet.nii div pvf.gm.mgz pet.pvf.nii
You can map the aparc+aseg into the
pet space
using
mri_label2vol
(and the reg from above), then use
mri_segstats with the
files in
the native pet space.
