Thank you so much for your reply. I don't have all the files that have been created by recon-all. For the surfaces I just have the .pial files. Is there a way to generate .sphere files from .pial files? Or we need the original volume files and then run recon-all to reconstruct them?

are you using recon-all? It should create everything, including both pial and sphere. I think the spheres are create earlier in the recon process than the pial these days
