Well, this reply is a day late and then some..  but it's basically along the same lines as Rudolph had to say previously.

I just setup Freesurfer on an Ubuntu installation.  I get best results as follows:

1) Disable/remove the Compiz / Wobbly Windows stuff if you installed that.
2) System -> Prefs -> Appearance -> Visual Effects -> None

It's not quite as aesthetically pleasing, but this let me move around the 'MEDIT' window when running tkmedit without having to click in the window to get the image to come up again, etc.

Are you running any compiz desktop effects (wobbly windows, fade animations,
etc.)? I've had similar problems with Ubuntu 8.04 and FreeSurfer tools if
compiz effects were activated. If they are active, try turning them off...
