hi,

yes MNE requires each channel to have a different name. If it's not the case
we usually append to name -1 eg Pz -> Pz-1
but problem was not raised yet with CNT data but we can fix it.

please open an issue on github:

https://github.com/mne-tools/mne-python/issues

and share with us a tiny file so we can debug.
