tracula and libnetcdf

hi a.y., when running trac-preproc i'm getting this error (for dmri_motion and dmri_group), but it continues running: /software/freesurfer/bin/dmri_motion: error while loading shared libraries: libnetcdf.so.6: cannot open shared object file: No such file or directory what will this fail to do? also is libnetcdf now a dependency for freesurfer? the reason i ask is that i'm running this on a remote cluster for which i don't have admin privileges. cheers, satra

Questions aobut using monte carlo sim in Qdec

Hi, I have some questions about using monte carlo sim in qdec: First of all, I just want to verify it's ok to use the simulation with a whole-brain analysis and not just an ROI analysis. Second, I'm a bit confused about how to calculate the p-threshold for my max clusters. Looking here: http://surfer.nmr.mgh.harvard.edu/fswiki/FsTutorial/GroupAnalysisClusterSum… tells me how to calculate the p-value of my clusters, but according to the page, max = -log(base10) (pvalue). The example given is the 13th cluster where max = -5.981, and the stated p value is p < .006. I can't figure out how you came up with this p-value, can you please clarify your calculations? Finally, in qdec when I change my "threshold" from say 1.3 (.05) to 2.0 (.01) I notice the CW Pvalue threshold doesn't change in the terminal output, and remains at .05. Can you please explain this? FWHM in mri_glmfit-sim

Hi Doug, I have a few queries regarding FWHM used in multiple comparisons correction program mri_glmfit-sim My data at present is analysed in FSL & Freesurfer following the procedure in the link http://surfer.nmr.mgh.harvard.edu/fswiki/FsTutorial/FslFeatFreeSurfer. No volume based smoothing at single subject level (in FSL) is done at the moment, and a 4 mm surface level smoothing was applied during mris_preproc stage. 1. I have noticed that mri_glmfit computed a FWHM of 8.578114 using residuals. How exactly is this value computed? 2. I understand that the cached simulation used in mri_glmfit-sim is selected based on the above computed smoothness value. Is this fine, or should I override? If I also smooth the data at the single subject level on the volume (in FSL), can I still follow the above process? Many thanks, Mariam.

SEEDING in Tracula

Hi Freesurfer experts, So I have seen studies where tracula was used to examine one of the 18 major tracts. However can tracula perform seed based probabilistic tractography? i.e. can I seed ANY region and specify targets etc? I guess I am asking if it can do LOCAL tractography of any kind? Thank you!

extracting mean thickness values across subjects from qdec clusters

Dear Freesurfer experts, After a qdec contrast that asked where does thickness correlate with behavioural score, I got 2 significant clusters, and I would like, for each of these clusters, to have a list of extracted average thickness values (across the entire cluster), for each subject that I can then plot externally against the score values. I tried applying answers to previous similar questions with no success; some of them suggested using mri_segstats, however I'm not very clear on how annotation files are to be used (I've only used the QDEC GUI), and I wasn't able to work out the syntax that would give me what I wanted (assuming mri_segstats is in fact the command to be used) Thanks for any help! Fsgd file format

I have a clarifying question about fsgd file format. We have 40 participants, and a large battery of individual difference measures (egg., vocabulary, phonological skill, etc.) We applied a PCA to the battery and found 4 components, corresponding to WMC, processing speed, comprehension ability, and phonological ability. We tested for main effects of each of these on thickness, area, and volume via QDEC. However, we also want to check for interactions - and since this is essentially 4 continuous factors, this is not QDEC-able (at least, it does not appear to be). A nuisance variable (e.g., mean thickness) is also present. Nregressors = Nclasses*(Nvariables+1) = 1*((4 components + 1 nuisance) +1) = 1*(5+1) = 6 Null contrast is 1 0 0 0 0 0 Main effect, e.g., of the working memory component (#1) is 0 1 0 0 0 0 Main effect, e.g., of the WM component modulated by the nuisance variable is 0 1 0 0 0 1 So the format to examine possible interactions, e.g., component 1 and component 2 interact to affect thickness, is 0 1 1 0 0 0 And with the nuisance variable 0 1 1 0 0 1 Do we have this right? Although it is hard to get the whole picture from one slice I've attached some images of 2 labels (since my previous email was rejected due to excessive size). The surfaces look as accurate in the rest of the slices. Should I do any different procedure? Could this be due to the intersection of the labels along the grey matter that are not picking up exactly the same area in the white and pial surfaces?? Moreover, I've obtained the stats using aparcstats2table before running qcache with the new mris_preproc (I'm using 5.0), but as far as I'm aware the measures obtained from aparcstats2table are not affected by the mri_preproc bug, right? Export label to T1.nii

Hi FreeSurfer team, After recon -all, I got some labels. I would like to export FS labels as seed region for tractography in FSL. My ROI is precentral which is 24th region in DKTatlas40. But I have 2 small questions about dong that: 1. Is there any way to extra this region from labels like a2009s or DKTatlas40? 2. I tried using "mri_label2vol —label label/rh.BA1.label —temp /sub_1_t1.nii —identity —o BA1_in_vol.nii” to study the mri_label2vol script, but my result is very inaccuracy. My T1 image is in 1*1*1 mm³ and FOV is 256*256*158 mm. My results is in attachment，and I really don’t know what’s wrong with it. And could you tell me how to do that in a right way.
