LGI error in make_outer_surface at 31

Hi, Encountering some difficulties with LGI on a RHEL4 box (64bit) with MATLAB v7.6.0.324 (R2008a) installed. Subject was processed under fsv405. Hi everyone, Doug: thanks a lot for the reply, that indeed worked, I now have a polar map overlayed on my inflated brain. But something seems to be amiss, because it plots it mainly on the temporal lobe, with nothing on the most dorsal slices, while actually I only scanned the 18 most dorsal (oriented along the occipital-parietal axis), sot here shouldn't be anything in the temporal or inferior frontal lobe. How can this be/where is it going wrong? Moreover, I'm not sure on the format used by the polar map: the scale bar states it ranges from 1.18 to 1.18, but I don't see the sense in that. What will come out? You can then use mri_vol2surf to resample the h.nii file to the surface, then view it in tksurfer. Using peak activation voxels to determine structural areas of interest

Hello all. I am considering using peak activation voxels (with coordinates either in talairach or MNI space) gleaned from fmri studies in our lab to determine a priori areas of interest for examining group differences in cortical thickness. Is this something that is possible in freesurfer? In particular, I would ideally like to be able to tell freesurfer how large of an area to examine around a particular peak voxel for each subject as opposed to tracing an ROI each time. I am not particularly well versed in the technical aspects of things such as blurring kernels, but I am assuming that the amount of blurring done by freesurfer will affect the ideal circumference of any sphere around this peak voxel. Any suggestions as to how to go about this? Please let me know if any more information is necessary. Thanks, Nathan

a question about mris_ca_train

Hi, there, Recently, I sent sseveral emails to you to ask same kind of question about building our own template and atlas. Thanks a lot for your quick reply, they helps me a lot. Currently, I still have a question about building our own atlas using mris_ca_train, sorry to bother you again. We have a surface labeling atlas in our lab, we'd like to use this atlas instead of using FS's desikan_killiany.2007-06-20gcs. It is kind of difficult for us to load every subject in our training set to tksurfer, and manually label each ROI based on our ATLAS. What we try to do is: 1. Send each subject in the training set to our toolbox which will use our atlas to do surface labeling. For each subject it will output a file just like wmparc.mgz in FS, but it is NIfTI file. 2. Send each subject to FS pipeline to get the ?h.sphere.reg, ?h.sulc files. 3. Find a method to get my ?h. mylabels. annot files, and use mris_ca_train to build a new atlas. First of all, do you think what I try to do is reasonable? If yes, I know I need to get the FS .label files for each ROI, then I can call mris_label2annot to get ?h. mylabels. annot files. But how can I get the FS .label files for each ROI from our toolbox output ROI labeled NIfTI file? These qurstions trouble me for a long time, your help are really appreciate. Thanks a lot! Painting two contrasts simultaneously

Dear all, I am using tksurfer to paint in single subject contrast (step 6 here: http://surfer.nmr.mgh.harvard.edu/fswiki/SpmPainting) However, I would like to see two contrasts simultaneously, like here: http://web.mit.edu/mcgovern/images/News_and_Publications/0512_kanwisher.gif In other words I want to see let's say face selective regions and scene selective regions at the same time. There are many papers, which show it this way, though I suspect they do it BrainVoyager. What is the way to do it FreeSurfer? Thanks for help, John

group analysis with qdec

Dear all, Hi, I am a new user of freesurfer, and have a questions on group analysis with qdec. I compared average thickness between two groups (a control group and a patient group). What I am trying to do next is to make a mask where the patient group showed reduction of cortical thickness (for example, p<0.05, FDR), then examine the correlation between clinical scales and cortical thickness in the masked regions, by doing group analysis in the regions (not entire brain). tkmedit buttons grayed out

thickness maps: FDR versus Monte Carlo - different results

Hi there, we were running an analysis examining a group effect (two groups, controlling for the effects of a covariate and two cofactors, DODS model) on cortical thickness with mri_glmfit. We then corrected our results for multiple comparisons using two methods, FDR and Monte Carlo simulation with 4000 repeats. The threshold was set at p=0.05 respectively. Although examining the same population we got results in very different regions. command for the simulation: mri_glmfit-sim --glmdir xxxx.glmdir --sim mc-z 4000 1.301 mc-z abs.1.301 --sim-sign abs the fdr results were obtained setting the fdr-threshold at p=0.05 with the tksurfer script command (sclv_set current_threshold_using_fdr 0.05 0) With the fdr method we found a spot in the left supramarginal gyrus and with the clusterwise correction we got a cluster in the right middle temporal lobe (see pictures of corrected and uncorrected results attached). No other clusters/findings survived one of the correction methods. We are well aware of the fact that FDR and Monte Carlo simulation are very different statistical methods and that FDR is more conservative. Does that explain the discrepant results? Would you expect a highly robust FDR finding to not show up at all when using Monte Carlo? What additional information could be used to decide which method to use for the final models?
