QDEC - cannot allocate memory

Hi freesurfers, I am on a macbook pro OSX 10.9.5, trying to run an analysis on qdec - freesurfer version 5.3. I am looking to analyze T2weighted scans for 27 subjects through the qdec system. I keep getting this error that it cannot allocate memory for the task. I'v been talking with our IT people and they've told me I have more than enough space on the computer, so it must be an issue with the program or how it's set up. This is the error message: *** error: can't allocate region *** set a breakpoint in malloc_error_break to debug znzTAGskip: tag=586130367, failed to calloc 2856323072 bytes! Cannot allocate memory Does anyone know what I can do to fix this problem? Thanks, Marissa

cerebellar surface

Hi all, Freesurfer generates a volumetric parcellation of the cerebellum, but is there a method to generate the surface reconstruction, or perhaps just a hull surface from freesurfer output. GLM - covariate question

Dear list, I am running a command line group analysis, and I want to include a covariate that is zero for all subjects in a group, and diverse for all subjects in the second group (medication intake, which is null for all subjects in the control group). This generates a lack of range of that continuous variable within a class (control group), and thus mri_glmfit ends with errors. Is it possible to perform such analysis? Could demeaning procedure work here? If not, how could I "regress out" the effect of such covariate in between-groups thickness/area differences? Many thanks in advance, Pedro.

Stats for Yeo and Choi Parcellations

Hi Freesurfer Mailing List, I wish to extract stats for my sample for the Yeo 2011 cortical parcellations and the Choi 2012 striatal parcellations (7 networks) that are provided for download on the freesurfer wiki. My questions are as follows: 1. I noticed that the Yeo 2011 annot files are already available in fsaverage/label. How do I map these annot file to each of my subjects so that I can extract stats? 2. For the Choi 2012 files I wish to use Choi2012_7Networks_MNI152_FreeSurferConformed1mm_TightMask.nii.gz . Dear experts, I would like to ask you for some advice about matrix. I use FreeSurfer for automatic segmentation of infant brains and have a problem with infants under 6 months. Could you give me advice what are the optimal parameters of the matrix for automatic segmentation from newborns to 6-month-olds? I work on Philips Ingenia 1,5T. T1 3D program runs with the settings ACQ matrix 244x216, TR / TE 7.3 / 3.4. Reconstruction matrix 288, Voxel size 1,05 mm. Any advice would be really appreciated! Best Regards

Hi Bruce, thank you for your reply. Indeed that's the way to do it. However how can I automatically build an updated color code scale for the new annotation/label file? The analysis I'm running clusters together the ROIs from the old annotation file based on the network analysis results. I have done it manually because I had only 13 clusters to take care of but I'd prefer to find an automated way if possible also to be consistent if I'm comparing the cluster algorithm results between different groups. A funded postdoctoral position is available immediately (with start date in summer 2016) to work in Dr. Rachael Seidler’s laboratory at the University of Michigan studying brain and behavioral plasticity occurring with spaceflight and analog environments. The Neuromotor Behavior Laboratory (directed by Dr. Seidler) is an interdisciplinary, productive, and dynamic group of students and staff researching the neurocognitive control of movement. The post-doctoral researcher will study cognitive, sensory, and motor behavioral plasticity and their neural correlates using functional MRI and resting state connectivity. Freesurfer 6.0 -qcache vs mris_fwhm

Hi Freesurfer Experts, I am trying to understand the difference between qcache option and mris_fwhm and which is appropriate for a cortical thickness analysis. I processed my files with qcache and have lh.thickness.fsaverage.fwhm15.gii (converted) files. I used an afni tool SurfFWHM to estimate the smoothness of a subject at when looking at the fwhm0 image it iwas 5.5 and for 10, 15 and 20mm it was approximately 9.3-9.9 smoothness level. I also used mris_fwhm --hemi lh --s fsaverage --smooth-only --i lh.thickness.fsaverage.mgz --fwhm 15 --cortex --o test_15.gii and when using SurfFWHM on the smae subject the smoothness was estimated at 11.25. 1) I am not sure if the qcache or the mris_fwhm file is more appropriate to use for a cortical thickness analysis. 2) For qdec if I select the 15mm option does it assume the smoothness is 15mm when calculating monte carlo corrections? Would there be a different way to estimate this since my smoothness at 15mm is closer to 10mm? Thanks, Ajay

Pediatric longitudinal processing

I'm looking to use FS for longitudinal processing in a pediatric population ranging from 6-18 years. From what I've read, the longitudinal stream isn't appropriate because our data violate the assumption of fixed head size. Any advice on how to account for increases in head size would be appreciated. Thank you!
