Interpretation of QA tools results

Dear FS experts, Could you explained me how to interpret results from the QA tools. Z-stat - z.mgh

Dear FreeSurfer users I am not able to extract the Z-values as they are not present in my output: z.mgh -- z-stat that corresponds to the significance Are these Z-values always produced (or only in case of two group comparison)? Is there a way to produce this map myself? Coordinates in TRACULA group analysis

Dear experts, I use TRACULA to examine a measure (FA) at each voxel in one pathway. pathstats.byvoxel.txt files show coordinates in native space and after converting those the new files don't show any coordinates which are in MNI space. Could you tell me how can I know MNI coordinate values? Thank you! Hi, I'm trying to get some cortical thickness volumes for an ROI that I have (I'm pretty much following the instructions at https://surfer.nmr.mgh.harvard.edu/fswiki/VolumeRoiCorticalThickness verbatim), but for some of my subjects I'm getting errors that look like this when I run mdi_segstats: ERROR: dimension mismatch between input volume and seg input 1 1 145283 seg 145283 1 1 Does anyone have any thoughts on how to trouble-shoot this one? PVE correction tool on Freesurfer 6

Hello, I am trying to use PVE correction on preprocessed PET data downloaded from the Alzheimer's Disease Neuroimaging Initiative(ADNI) database. I have a couple of questions: 1) I am using the co-registered, averaged image of the dynamic images, and it seems from your answers here (https://www.mail-archive.com/freesurfer@nmr.mgh.harvard.edu/msg43435.html)<https://www.mail-archive.com/freesurfer@nmr.mgh.harvard.edu/msg43435.html>that for static PET images, #3~5 will be different. Could you explain how I would need to enter the command differently? 2) I already have segmentations of my MRI images obtained via FreeSurfer(v.5.2)'s cortical parcellation. Would I still have to do procedure #1 (gtmeseg --s subject) ? I did try using xcerebralseg because it seemed from the help command that in my case where I already have some FS segmentations that I should use this one: You can use your own segmentation or a modified FS segmentation. It will be easiest if you modify apas+head.mgz to insert your segmentations. apas+head.mgz is created by gtmseg but you can create it with xcerebralseg --s $subject --o $SUBJECTS_DIR/$subject/mri/apas+head.mgz However when I do try I got the following error: ERROR: could not open /usr/local/freesurfer/subjects/002_S_4213/stats/002_S_4213/mri/apas+head.stats for writing Errno: No such file or directory Thanks a lot in advance, Regards, Subin

FS V6.0 GTM PVC ROI definition

Hello Freesrufer Team, I am trying to use the Partial volume correction procedure implemented in the freesurfer 6 beta version and have a few questions. In your recent Neuroimaging paper, the left and right hemispheres were combined by taking the average of the two as they did not show any age-by-hemisphere interaction. I might have interpreted the Supplementary figure 1 incorrectly, but the Geometric transfer matrix seem to show around 52 ROI's, So were the L and R ROIs combined for the PVC results you reported in that paper? Or were the same 52 used for the general PVC in the FS pipeline? Do you have any concrete results to examine the effects of the size variation over the ROIs used for PVC? Should a threshold be set for the sizes of these ROIs? How were the white matter hypo-intensities dealt with while generating the ROI masks? Thanks, Pradeep

registering to fsaverage

Hi there So I have sulcal labels from another software (.mnc format) from which I am trying to generate some probability maps. I was able to convert the .mnc to .mgz surface overlay using mri_vol2surf for my MRIs after running all MRIs in recon-all. So, now I have all my painted voxels as surface overlays, as I was instructed to do a few months ago. I was told that the next step would be to use mri_surf2surf to resample the overlays to fsaverage. I am a bit confused as I would think that the next step would be to take the surface overlays and inflate them before I register them to fsaverage. I see that when recon-all runs, it computes the registration of the MRI surface to fsaverage and saves it as sphere.reg. *Is there a way I can inflate my surface overlays in a similar manner and then apply this same registration to my surface overlays?* Or am I missing something? thanks very much!
