mris_flatten error: bad vertex

Dear. Freesurfer experts. Hi. I'm having a problem with mris_flatten (version 5.3.0) Could you please help me fix this problem? My command line is: mris_flatten -w 0 -distances 12 7 $SUBJECTS_DIR/$SUBJECT/surf/lh.oc.patch.3d $SUBJECTS_DIR/$SUBJECT/surf/lh.oc.patch.flat It returns the error: using write iterations = 0 sampling 7 neighbors out to a distance of 12 mm reading patch /home/jbang/Projects/replay/mri//replay06/surf/lh.oc.patch.3d with 30434 vertices (20.5% of total) MRISreadPatch: bad vertex # (148517) found in patch file No such file or directory When making the patch lh.oc.patch.3d, I followed the processes below: tksurfer-sess -s $SUBJECT -df sessdirfile -hemi lh -analysis retino -contrast UpperLower select 3 points along a boundary between upper and lower visual fields (near calcarine sulcus) and press "Cut line". Then, select 4 points to define the cutting plane: 1 on lower side of the line, 2 on upper side of the line, 3 on the opposite surface (use rotation tool), and 4 to specify which portion of surface is kept, and press "Cur plane". File->Patch->Save Patch As lh.oc.patch.3d So I think I made the patch correctly. ! weird thing that I suspect is that when I click save patch as, the default location is $SUBJECTS_DIR/fsaverage/surf/ , so I had to change it to $SUBJECTS_DIR/$SUBJECT/surf Could you please help me? Volume to Surface mapping looks great for Vols created in FSL but not SPM

Hi, I'm trying to compare analyses that I've done entirely on the surface to analyses I've done in the volume. I'm comparing the analyses by projecting the volume analyses to the surface (HCP's 32k_fs_LR). The commands I'm using are: mri_vol2surf --mov $niftiFile --mni152reg --hemi ${hemi} --projfrac-max 0 1 0.2 --o ${giftiFile}.$hemi.gii; mri_surf2surf --srcsubject fsaverage --srcsurfval ${giftiFile}.$hemi.gii --trgsubject 32k_fs_LR --trgsurfval ${giftiFile}.$hemi.gii --hemi ${hemi}; It seems that the FSL volumes look identical to the surface analysis, when mapped. (Our surface analysis is mainly FSL-based, so this makes sense.) The SPM mapping, however, looks very odd. It isn't just that the intensity differs, but the localization of high intensity areas also varies. It seems that everything is shifted a bit superior and, possibly, posterior to the true location (as seen on the surface analysis). I'm wondering if I'm doing anything obviously wrong in my command usage. The brains were normalized to the MNI ICBM 152 template in SPM. I *think* it's suitable to use the -mni152reg flag in the command. I can attach pictures of the comparison if you'd like. Thanks in advance, Rita

Nonlinear CVS registration into average brain for coordinates

Hi all, I have a data set of 14 subjects with intracranial (both cortical and subcortical) electrode implants, already recon'ed in Freesurfer, with an average brain + surface computed of these subjects. I would like to map each subject's electrode coordinates (a set of RAS points) into the average brain using a nonlinear transformation to account for individual deviations in surface topology. I'm trying to figure out the steps that must be taken to achieve this. With my average brain as a template, it seems like I would use mri_cvs_register to produce each subject warped onto the template. After generating those warps, how does one apply the same warp to a set of coordinates, for example to find out where my electrodes end up in the template brain? Which output file in .../cvs contains the data necessary to compute the coordinates in the template? I'd appreciate any instruction, thanks! David

Problem flipping a label into other hemisphere

Hi all, I've searched the lists extensively and have not been able to resolve my problem. I'd greatly appreciated any help. I have run the recon-all pipeline on a number of subjects, made the appropriate fixes and am happy with the surfaces. For each subject, I have a number of ROIs that are created programmatically and they are exactly as they should be. These ROIs are on the "regular" surfaces, not the inflated ones. In other words, opening the brainmask.mgz in freeview and just loading the label file results in the ROI being where I expect it to be. I'm now trying to flip the ROI onto the contralateral hemisphere and this is going terribly wrong. No matter what I try, the ROI ends up being generated far outside of the brain. I was originally trying to use the xhemi pipeline, but then I realized from the forums that I could just use mris_left_right_register. I've done: cd subject/surf mris_left_right_register lh.sphere rh.sphere lh.sphere.left_right rh.sphere.left_right I've then tried using a number of varieties of mri_apply_reg that have been listed on the forum: 1) mris_apply_reg --src-label your.lh.label --trg your.rh.label -streg lh.sphere lh.sphere.left_right 2) mris_apply_reg --src-label lh.source.label --streg lh.sphere.left_right rh.sphere.left_right --trg rh.lh.source.label No matter what I try though, the flipped ROI ends up being way outside of the brain when I overlay it on the brainmask. Is this because the flipped ROI should instead be visualized on the inflated hemisphere? If so, how can I get it to overlay properly onto the brainmask so that I can be sure it's correct? My ultimate goal is to get anatomical stats from the original and flipped ROIs. Thanks for your help! Joe

A note about the Freesurfer license file

Hello All, Users on newer linux distributions who upgrade from Freesurfer version 5.3 to version 6.0 may get the following error message: -------------------------------------------------------------------------- GNU libc version: 2.17 ERROR: Systems running GNU glibc version greater than 2.15 require a newly formatted license file (it's free). Please download a new one from the following page: http://surfer.nmr.mgh.harvard.edu/registration.html -------------------------------------------------------------------------- This is a known issue, and as the message says, it is resolved by downloading a newly formatted license file from our registration page: http://surfer.nmr.mgh.harvard.edu/registration.html Simply overwrite the old license file with the newly formatted one. Trouble building 6.0.0 on centos7

Hi, I'm trying to build freesurfer on centos7 and I'm pretty sure that this failure is due to a missing build dependency. Can someone please help me determine what I'm missing? recon-all on previously segmented volumes

Hi, I’m having some issues generating surfaces for an individual and was hoping that a combination of tools might help. In this particular individual, the skull stripping went fine, but a fairly large proportion of the anterior temporal cortex (primarily inferior) volume is excluded from the data. My hunch is that it has to do with the fairly low contrast present in the images. Nonetheless, I had also worked on the data in SPM which did a fine job segmenting the wm/gm/other voxels when I inspect them as overlays in a program like MRICron. I tried an experiment wherein I used the SPM segmented volumes to create a composite brainmask.mgz where the wm voxels were set to exactly 110, the gm voxels were set to a somewhat lower value (I used element-wise multiplication, so the voxels vary in value, but were around 70-100) and all other voxels were set to 1. The resulting volume looks like a meticulously cleaned brain mask. Unfortunately, recon-all -autorecon-pial didn’t work any better afterwards. So that experiment was a dud. Assuming I can manipulate/combine the images in any manner, is there a way to take advantage of the segmented volumes that I was able to obtain from SPM?
