Hi Bruce, Thanks for the quick response. Sorry, I meant 6mm radius (for regions such as fusiform face area and visual word form area). I am using the same seeds that are suggested to be associated with reading in the following study. I am wondering whether any guidelines have been set for determining seed size on surface from comparable volume based studies when that seed is a sphere or cube of voxels. Changing the Orientation of Scan Slices (Images included)

Hello everyone! I have two types of scans of the same participant. One was an Axial scan (Image 1) and the other is a Cortical Scan (Image 2), both with the same dimensions (256 by 256 by 124). As you can see, the orientation of the axial scan has the coronal in the top left, the sagittal in the top right, and the axial below. The coronal scan has the axial in the top left, the sagittal in the top right (in an odd orientation) and the cortical on the bottom. Is it possible in Freesurfer to convert the cortical scan, so that it presents itself in the same order and orientation as the axial scan? I realize that this would mean that the converted cortical scan would have different dimensions, but I think that is just fine for my purposes. I would much appreciate any and all opinions, Jeff

Generate stat file of ROI voxel sizes

Hello experts, We are looking to generate a stat file containing the number of voxels in a series of ROIs. We have a collection of about 300 different user-defined cortical ROI nifti volumes (not from aseg) and need to retrieve the number of voxels in each ROI for further analysis, but so far haven't been able to come up with an algorithm to do so. Thanks for taking another look at our data. I have uploaded another subject in the archive dsemanek2.zip . For this subject I have: 1) run the cross processing stream on both timepoints 2) created the base 3) edited the wm.mgz on the base 4) rerun –base –autorecon2-wm –autorecon3 5) run the long stream to create the long folders for the two time points It doesn’t look like the white matter edits were factored into any of the surfaces at any point in the process. NB: some edits have been exaggerated over protocol for the purpose of testing the software. These folders were processed on OSX 10.11. I am running the same subject on Linux and I will let you know if I get a qualitatively different outcome. Best, David P. I am still not seeing the white matter edit performance that I am expecting, or that I have seen from using the cross stream on 5.3 in the past with a different dataset. I started with a new subject with two timepoints. I ran recon-all on both for the cross stream with no edits, and then ran the base. I edited the wm.mgz for the base, then ran “recon-all –autorecon2-wm –autorecon3 –base xx_base –tp xx_t1 –tp xx_t2”. I noticed the surfaces didn’t really change in the base, but I went ahead and ran the two long runs using “recon-all –all –long xx_tx xx_base” and although there are minor differences in the base and time point surfaces, the white matter edits I did on the base were largely ignored, and none of them were included in the time point long run wm.mgz files. I am tempted to try these same analyses using Linux (I am running this on OSX 10.11 currently), as I experienced a completely different response from the surface generation modules to my edits in the past when using Linux. I’m thinking this is a real long shot, but I cannot otherwise figure out why the software would be behaving so differently from my past experiences. Any thoughts? Thanks! Best, David P. Both of the cross subject folders, s02_t1 and s02_t2 have had edits done to both the brainmask as well as the wm files, and autorecon2-wm and autorecon-3 have been run on them, as well as the long folder for the first time point, s02_t1.long.s02_base. It was in working with the rerun results of s02_t1.long.s02_base that I noticed the white matter surfaces after being regenerated with the edited wm.mgz did not reflect any of the edits. The easiest way to see this is to load the wm.mgz with the white matter surfaces and scroll through the slices, there are numerous areas where the contours of the white matter surfaces do not follow the voxels of the wm.mgz volume, mostly near what should be identified as hyperintense gray matter. Qdec effect sizes, correlation coefficient

Dear all, I did a correlation analysis in qdec and now I want to report effect sizes of my significant clustes. How can I extract a correlation coefficient for this type of analyis? Or any other effect size? I saw that i can derive them from the pcc.mgh file, but this somehow didn't work in matlab...does the gamma.mgh file also have effect sizes per cluster? Surface Integral Questions

Hi FreeSurfer community, I have several questions regarding FreeSurfer's surface integral measurements. Perhaps there is a documentation page that answers these questions that someone can point me to that I haven't been able to find, or perhaps someone knows the answers to these questions off the top of their head. I understand that the negative surface integral corresponds to gyral regions and the positive surface integral corresponds to sulcal regions, but how do these differ from the Natural Surface Integral? Additionally: Integrals add up a series of underlying measurements, what is the measurement they are adding here - ie. is it a sum of local curvature measurements? What is the AreaNorm Natural Surface Integral? What is the Mean Natural Surface Integral? What is K, k1 and their differences from H, C, k2 etc. Thanks so much for your help! Registration of both the brain and the "surf" files to the same template.

TO: freesurfer(a)nmr.mgh.harvard.edu SUBJECT: Registration of both the brain and the "surf" files to the same template. AIM: register e.g. brainmask.mgz and ?h.white for many subjects all to the same template, so that I can then take slices of brainmask.mgz and the superimposed WM surface accross subjects and compare them, confident that they are well alligned. WHAT I TRIED: used *mri_robust_register *to register all the brainmask.mgz images to a T1_1mm_template. I looked for the respective "surface" template to register the surfaces, and maybe use *mri_surf2surf*, cannot find a "surface" template that corresponds to the "T1" template. *Ideally I would like to use the same .lta transformation BOTH for the T1 image and the surface*. As I understand (?) they have a different mesh-transformation matrix. Best regards, Paolo

Applications are invited for a 3.5-year, full time postdoctoral position with Dr. Kami Koldewyn in the Developmental Social Vision lab<https://sites.google.com/view/devsocialvislab/> in the School of Psychology at Bangor University<https://www.bangor.ac.uk/psychology/> (Wales, UK). The post is part of a European Research Council funded Starting Grant focused on Developmental Social Neuroscience. The project, ‘Becoming Social’, investigates developmental change in social perception, social learning and the social brain in late-childhood/early adolescence. The successful applicant will be the coordinator of the first major research stream of the Becoming Social project, which focuses on understanding the typical adult system and developing tasks and methods that will be applied throughout the five-year project in the longitudinal developmental streams. Methods used may include behavioural, eye-tracking and neuroimaging (e.g. fMRI, DWI) measures and the postdoctoral researcher who fills this post will be very involved, both conceptually and technically, in the design and construction of research questions and the tasks to address them. Duties will include working to develop tasks and materials that will be used across the entire project (including not only typical adults but children/adolescents aged 9-16 both with and without an Autism Spectrum Disorder). The postdoctoral researcher will be a key member of the Becoming Social team and will work closely with other team members. A PhD or equivalent in a relevant field (e.g., Psychology, Neuroscience, Cognitive Science, Biomedical Imaging/Engineering or Computer Science), as well as outstanding written and spoken communication skills are essential. In addition, this particular post requires significant technical and/or neuroimaging abilities. The successful candidate needs to be comfortable with tackling new imaging and analysis methods and have the technical chops to do so. Closing date for applications: 10th April, 2017.
