AnatomiCuts in tracula

Dear Freesurfer expert I have used Tracula and I read that AnatomiCuts could improve Tracula performance. Can I use AnatomiCuts with Tracula in Freesurfer 6.0 or developer version. If this is not the case, will it be released in Freesurfer 6.1 Best regards Knut Jørgen Bjuland PhD

FSAVERAGE - RECON-All

Dear all, I would like to learn the following: I ran recon-all -all command, and now want to use only parcellation results of Desikan-Killiany Atlas or Destrieux (mean curvature, cortical thickness, etc.). So I will use values under STATS folder (e.g. lh.aparc or Lh.aparc.2009 for mean curvature and thickness) and do my own statistical analysis with these values. To make it clear, I will NOT continue on qdec for statistical analysis. So I did NOT run -qchache command for preparing my data for qdec (so my data was not sampled to fsaverage). Considering these, do I still use fsaverage in any stage of my analysis (running recon-all without qchace option)? I want to use only results of e.g. Desikan-Killiany Atlas, and do not want my data to be resampled to fsaverage. Thanks, Savas

Concatenation of images

Problem: I do not know how to concatenate the different files generated in order to perform a cortical thickness analysis. Any help on this issue would be very appreciated. mri_gtmpvc & mri_gtmseg errors - failed tissue type check

low quality reconstructions

Hi freesurfer members, I have a T1 (with contrast) sprg 1mm sequencing MRI for a few patients. Recon-all runs to completion, with no errors, but the pial surfaces look quite bad (see pial.jpg<https://drive.google.com/open?id=172UOGsrYDnMInQNEDcj6LQ8IUxXNMFiR>). Some notes: The tessellation steps take a long time – usually there are ~200 defects to correct, and 1 or 2 defects have 20000+ vertices. Because of the contrast agent, there is a layer of dura and blood vessels visible after the skull strip, perhaps this is causing issues with gray matter segmentation (see slice_with_pial.png<https://drive.google.com/open?id=1FExPxgPN4x-bvxp3wAYx9mR9RXQ7vJ1M>). The visible contrast between gray and white matter is very low for these MRIs. What I’ve tried so far, but did not help Define white matter control points as seeds into the auto-recon2 phase. Adjust (lower) watershed_preflood_heights for the skull stripping process. The dura still remain, and it appears that some of the throat is still present, but I’m not sure that is the main issue. Because the tessellation step takes 30+ hours to run, it’s too difficult to do trial-and-error parameter adjustments and see their effects on the outcome. So I am hoping to get some advice and direction.
