Cortical volume parcellation

Hi. I'm new to using Freesurfer. We are using the parc + aseg segmentation, but would like to extract functionally-relevant cortical regions, which I don't see specified in the output. Specifically, I would like to calculate cortical thickness of the dorsal pre-frontal cortex, which overlap with parts of the cortical parcellations that I'm currently getting. Is there any way to do this within Freesurfer, or will I have to use another atlas (e.g. We could generate this on the Mni template, morph it into subject space and dilate to ensure that it captures the entire cortical surface). Brainstem registration

Dear whomever it may concern, I'm Chungmin, a graduate research assistant in University of Texas at Austin, I'm fairly new to using freesurfer, I'd appreciate to get some advice on what I'm facing, *I've had this posted but for some reason lost track of it so I'm uploading it again.* I have fMRI limited FOV collected on brainstem + little cerebellum/visual area, I've tried SPM manual registration to MNI space, falls in 1-2mm (1-2 voxels) away from accurate registering brainstem correctly, I have T1 mprage in 1mm resolution, but seems T1 registration to MNI space has a bit of error around "Brainstem" area. is there a way to create transformation matrix *optimized to fit brainstem in MNI space*? Registering cortical region slightly bit wrong is okay to me at this moment, https://surfer.nmr.mgh.harvard.edu/fswiki/BrainstemSubstructures I've noticed this has been posted pretty recently, but would like to figure out how to align in standard space for comparison. I've also thought of inverse registering from MNI to each native space, however, if the transformation focuses on maximizing registration on the cortical level (T1) I don't think inverse registration solves the issue, The area that I'm interested in is lateral nuclei, reticular formation etc. so it would rather be focused on the midbrain, not even at the level of diencephalon, and Additional question, would using fsaverage be more beneficial over MNI152 registration? in terms of brainstem warped into the standard space more accurately. Hi Srishti, your volume maps are in some template space right? (the template you can open them on) This might be some MNI template space, but not necessarily the same the other people have used. You can register these to one another, e.g. with ANTS: Start ANTS in terminal > ants.sh 3 TheirTemplate.nii YourTemplate.nii This will give you a transformation matrix (xxx_Warp.nii and xxx_Affine.txt) that you can use to warp your ROIs to their template space: > WarpImageMultiTransform 3 YourROI.nii output_image -R TheirTemplate.nii xxx_Warp.nii.gz xxx_Affine.txt Then you can open the output image (Your ROI warped to their template space) and their ROI on their template with fslview, or compute any analysis to compare them. I don't understand why you would use mri_vol2surf if you only want the volume. What this function does is to map the volume to the surface, so if you don't need the surface you don't need the fct. Extract mean functional activation value on surface parcellation

Dear FreeSurfer experts: When I registered the map of functional activation on each hemisphere, how can I extract mean activation value based on each parcellation region on the surface? According to FreeSurfer tutorial https://surfer.nmr.mgh.harvard.edu/fswiki/MultiModalTutorialV6.0/Individual… , the measures extracted by mri_segstats is the functional activation map resampled to the individual's anatomical space by mri_vol2vol. Can mri_segstats extract mean activation value based on each parcellation region in a surface-based way? Thank you for your time! Best, Foucault

averaging surface labels?

Hello FreeSurfer experts, I am trying to create a group average of labels defined on inflated surface, and so far I tried mri_label2vol which succesfully got the labels to volume space and binarized for averaging, however when I sample this back to the inflated surface of fsaverage, using mri_label2label, the location is completely wrong and the label looks very distorted. I tried to use mri_vol2surf and mri_vol2roi instead for the latter portion and both did not work. Do you have any suggestions? I think mri_vol2surf can work if I have a register.dat file for fsaverage vol->surf but so far I didn't come across one and couldn't see how to create one. Also I think if I can create overlays out of the labels, then I can do mri_concat to average them out and with mri_cor2label get them out as labels again. However I did not come across a script that creates overlays out of labels. Thank you for all the thoughts and suggestions Best Idil

no file ‘volumesAmygdla.txt’ from FS6.0 - Jan. 2017 release

I ran the following command to generate surfaces and hippo subfields on 6.0 (Jan. 2017 version) using both a T1 mprage and T2 space (both 1mm isotropic). recon-all –s subject –i dicom.dcm –hippocampal-subfields-T1T2 T2.nii.gz T1T2 –all. The command appears to have run successfully but I get a note at the end of the processing stream that there is no file ‘volumesAmygdla.txt’ (see screen message below). Is this expected even though I’m not using the later developmental release? isxconcat-sess error: trgsubject

Hello Freesurfer developers, I am trying to concatenate session files of different subjects using isxconcat-sess. I am not really sure why " INFO:trgsubject is self, this will fail unless all sessions are the same subject" pops up as I understand this is what isxconcat-sess is meant to do, and I used --subject fsaverage in some tries. I am not sure if there is something I am doing wrong, or the problem is coming from the "//" in the output lines. When I took out either Sess01 and Sess02 from the list to be sure it wasn't a problem specific to it, I got the same error. Below is the error output. T1 / T2 WMH Segmentation

Hello, I noticed that recon-all automatically segments hypointesities in the white matter regions. Is there any possibility of using Freesurfer to segment T2 FLAIR WMH?
