External Email - Use Caution | | Dear freesurfer experts, This is Shize Jiang from China. I am trying to run recon-all with Linux and Mac. All these files are finished without errors. However, Most of my cases will finish with around 270Mb. I was taught the size of each subject should be around 400Mb. I am not sure if there are some problems with my file. matrix and contrast design for multi-centre study

External Email - Use Caution Dear Freesurfer developpers, I posted a while back asking how to control for scanner site in a multi-centre study. I think I now understand the formatting to do so for a DOSS model, but was wondering how this would look for a DODS model. There are 6 scanner sites and I also want to control for age and sex. However, there are no females in 3 of the sites. I tried to create the contrast for this but got the following error: ERROR: matrix is ill-conditioned or badly scaled, condno = 1e+08 -------------------------------- Possible problem with experimental design: Check for duplicate entries and/or lack of range of continuous variables within a class. If you seek help with this problem, make sure to send: 1. Your command line: mri_glmfit.bin --y rh.5.lgi.centre.mgh --fsgd FSGD_centre.txt dods --glmdir rh.5.lgi.centre.glmdir --surf fsaverage rh --C H-NH_centre.dods.txt 2. The FSGD file (if using one) 3. How to create my own ASEG and APARC atlases

External Email - Use Caution Dear All, I have a set of 7 NIIFTI images (0.5 mm isotropic) : - 2 average brain images (one T1W_MPRAGE and one T2W_SPACE template ) - 3 Tissue Probability Maps (Gray Matter, White Matter, CSF) - 2 Atlases (One for Gray matter structures and another for Internal brain structures (or subcortical structures) ) segmented from mean images, labelled and annotated. My question is: *How to used these images to build Freesurfer-Like Atlases (.gca and .gcs) ?* For the .GCA, I don't really know what to set as Flagged Arguments... mri_ca_train -node_spacing 4 \ # ? -prior_spacing 2 \ # ? -parc_dir esegatlast \ # Is that the directory of my segmented subcortical structures? -xform talairach_one.m3d \ # All the files are aligned, so which transform shold I set here? -input flash30_avg.mgz \ # Should I set the T1W-MPRAGE average here? -input flash5_avg.mgz \ # Should I set the T2W-SPACE average here? $SUBJECTS multi_one.gca What about the .GCS? External Email - Use Caution Freesurfer Experts, thanks for the response! There was no command for projabs, but looking through the help I think projdist was about what I needed? I was also curious though if there were a way to get it into an annotation--like the one available for the Yeo parcellations on the freesurfer webpage. Is there any way to convert a lookup nifti to an annotation, or one of these surface overlays into one? I can't seem to figure it out from the documentation, but it's almost surely user error... Visualizing Supratentorial volume

External Email - Use Caution All, Is there any way to graphically visualize the segmentations for SupraTentorialVol and SupraTentorialVolNotVent, for example in freeview or tkmedit? Based on the descriptions I have read for the supratentorial values, I want to use them for an analysis. However, I would like to visualize them in my data set for QA purposes to ensure they are capturing what I think they are capturing. Thanks, James

Unpacking ASL scans

Dear Freesurfer developers Hi We collect a new ASL sequence at Bay 4 with Prisma. The scanner outputs a 3D mosaic. The problem is that unpacksdcmdir doesn't seem to work correctly on it so it results to an error! Is there any command other than unpacksdcmdir for unpacking the ASL scans? Calculating subject-level voxelwise % change in cortical thickness across timepoints

External Email - Use Caution Hi Freesurfer Experts, I have a question about calculating voxelwise % change. We have collected T1-MRI across 3 time points in a couple of subjects and the aim is to produce individual surfaces/maps showing the % of cortical thinning with respect to the baseline data. Each time point has been processed using the standard recon-all. Next, the base template was created using data from all 3 time points. The longs were processed accordingly. I am thinking of using something like FSCALC to get the new surface, showing the % difference compared to T1. Would all of these steps be correct? Many thanks for your help in advance. Question on MRI_surf2vol

External Email - Use Caution I have some questions regarding how MRI_vol2surf works. More specifically, how does it handle the vertices when performing the process. If the same vertex is the closest to multiple locations on the surface file, is it projected to all those locations? If so, is there any limit? or will it project that activity to every location it can? Or, is the activity at each vertex only allowed to be projected to a single location on the inflated surface?
