FreeSurfer 7.1.1 is released

FreeSurfer 7.1.1 is now available here https://surfer.nmr.mgh.harvard.edu/fswiki/rel7downloads This new version fixes bugs and adds some new features. Unless the new features are employed, it will give the same result as 7.1.0; consequently, results from subjects analyzed with 7.1.1 CAN be mixed with subjects analyzed with 7.1.0. Bug Fixes: * Mac-related fixes: freeview/ PETSC error is now fixed fs_time now runs properly mri_cc does not crash when it can't find fornix (usually on mac) "preserve=timestamps" error fixed * Memory leaks fixed (MRIScomputeMetricProperties). The excessive memory usage had caused some jobs to crash New Features: * mris_volmask and mris_place_surface now have parallel implementations making recon-all faster * tkregisterfv can now be run with --fstal (use this instead of tkregister2 to check the talairach registration) * official FS docker container at https://hub.docker.com/r/freesurfer/freesurfer/

Thalamic nuclei in FSL

External Email - Use Caution Hi Freesurfer experts, I ran segmentThalamicNuclei on my dataset and would like to use the segmentations on BOLD data in FSL using Featquery. I tried running vol2subfield but got an error: “set: Variable name must contain alphanumeric characters. I’ve tried a mired of other things to get the thalamic nuclei output into the mean_func.nii.gz space but haven’t had much success. What would you recommend I try? Terminal input for vol2subfield (note the dashes are double, my email client automatically changes them to single dashes): vol2subfield —i mean_func.nii.gz —reg $subject —$subject/mri/ThalamicNuclei.v12.T1.mgz —BOLD_thalamus.mgz Thanks! Help with LGI

External Email - Use Caution Dear Freesurfer experts, I'm needing some simple help running LGI. After downloading MATLAB + Image processing toolbox and double checking if the ?h.pial file is located in the SUBJECT_DIR, the recon-all -s (subject_ID) -localGI command still doesn't work. The output says that I still didn't install matlab onto my computer, so maybe it has something to do with setting $FREESURFER_HOME/matlab in your matlab path setup in your ~/matlab/starup.m script, but I'm unsure how to do this. using own skull stripped t1

External Email - Use Caution Dear freesurfer team I'm trying to use my own skull stripped T1 when running recon-all. For this, I'm doing following steps: 1) run recon-all with -autorecon-1 -noskullstrip 2) mri_convert --in_type nii --out_type mgz -rl ./FreeSurfer/ID/mri/orig.mgz -rt nearest ./own_skull_strip.nii.gz ./FreeSurfer/ID/mri/brainmask.mgz 3) run recon-all with -autorecon-2 and autorecon-3 My original own_skull_strip.nii.gz has matrix size 192x240x256. Therefore, when transforming to the size of brainmask.mgz (256x256x256), it deforms. I tried nearest, cubic, and interpolate, but none of them gives actually a good result in terms of retaining the contrast. I was wondering if it is important to keep a good contrast for brainmask.mgz , or whether this brainmask.mgz is just used to determine the brain borders for segmentation. (ie.: in which steps of recon-all is the brainmask.mgz actually used?) Any recommendations? Thank you! Julie

Dimension mismatch

External Email - Use Caution Dear freesurfer experts I got an error that I don't understand when running mri_glmfit on cortical volume in the right hemisphere. I only have one group and one covariate of interest (+ age and ICV). ERROR: dimension mismatch between y and X. y has 102 inputs, X has 105 rows. I attached the log, fsgd and mtx files. I included 105 subjects and I don't get any errors when running the same command for surface area or cortical thickness. I can run my analysis for cortical volume in the left hemisphere, but not in the right hemisphere. The error message sounds like there is data missing for 3 subjects, but as far as I can see, that is not the case. Thanks a lot for you help, Meike

mri_aparc2aseg: how to remove redundant output labels?

External Email - Use Caution Dear experts, I am running mri_aparc2aseg using two annotations as input (one for each hemisphere), each with 159 labels, and wish to end up with a single output segmentation of 318 labels. However, when I run the below, this is not the case: mri_aparc2aseg \ --s subject1 \ --annot 500_sym.aparc \ --wmparc-dmax 2 \ --labelwm \ --hypo-as-wm \ --o subject1/mri/parcellation.nii.gz In fact, the output has 680 labels rather than 318 labels. A few questions. - How can I see what exactly the 680 label names are (how to extract from the .nii.gz output file)? Currently, I have just quantified it to be 680 by doing this in matlab: gunzip('parcellation.nii.gz') a = MRIread('parcellation.nii'); u = unique(a.vol(:)); length(u) % total number of labels - I believe the extra labels are from the Freesurfer LUT. How can I make sure they are not added when running mri_aparc2aseg? Gray matter volume image per group

External Email - Use Caution Dear Freesurfer Community, I want to have an image of the average gray matter Volume in each of my 3 groups, and I did not find a good way to do it. I easily obtained an image from the GM thickness and area by using make_average_subject in each of my 3 groups (young musicians, old musicians and old nonmusicians). Thereby in the surf subfolder I could find an image of these 2 measures. Could anybody give some helpful hint. I am using FreeSurfer 6.0 on an Ubuntu Machine.18.04.4 LTS. Best regards, Georgiana
