Along- tract multiple comparison result visualisation and summary interpretation

External Email - Use Caution Hello,I have questions regarding the along-tract stats using mri_glmfit and mri_glmfit-sim with permutation for version 7.2.1) I ran it and I found a significant result (see attached summary file) where I expected/found a negative association between FA and clinical score. how do I know the entire length of the tract and how much was affected based on the summary file; should I be interpreting the results from the summary file differently?2) Also when performing clusterwise correction for multiple comparison for along-tract analyses, should the bonferroni flag (--2spaces) be included? This is because it wasn't mentioned/included in the tracula statistics tutorial nor the publication "Using diffusion MRI data acquired with ultra-high gradient strength to improve tractography in routine-quality data". 3) Lastly, is it appropriate to embed the perm.th13.neg.sig.cluster.mgh from mri_glmfit-sim in dmri_trk2trk? I have run the following commands before installing: $ sudo apt-get dist-upgrade $ sudo apt-get upgrade $ sudo apt-get install ./freesurfer_ubuntu18-7.3.2_amd64.deb Reading package lists... External Email - Use Caution Hi again, An update: Repeating the analysis using 7.1.0 ends without any errors. Visually checking the results also seems totally fine. I think it is something specific to 7.3.2. Of note, my subjects are elderly with variable degrees of white matter hyperintensities. Any comments? Best, Amir

Help with script with 7.2 on an HPC

External Email - Use Caution Hi there, I am trying to update my scripts on our university's HPC but am running into an issue. I am not too savvy when it comes to this, so I apologize. My guess is I will have to run my old 6.0 script but without the -hippocampal-subfields-T1 argument in the new 7.2 script that I copied over, but then run the 'segmentHA_T1.sh' separately? Is there a way to incorporate this script in the 7.2 script I currently have? Thank you for any help/insight you can give. What is the exact purpose of this variable? Every dependency of freesurfer that is specified in the `native-inputs` (which is for dependencies only used at build time) and `inputs` fields is available during the build (and _only_ what is specified there). The configure output in the log also clearly shows that all dependencies are actually found (besides ANN that isn't packaged and i haven't packaged it myself until now; i should probably do that...) - cmake searches for `FindARMADILLO.cmake` but the file is called `FindArmadillo.cmake` which results in CMake erroring out because it can't find `FindARMADILLO.cmake`. The find_package for Armadillo is commented out on dev though. - The actual error i hit currently are quite a bunch of these for different files, cmake reported earlier that it could find all X11 deps though. Googling for it seems to suggest that this could be due to transitive dependencies interfering with each other (vtk also imports libx11; but this is just a guess) ``` CMake Error at cmake/functions.cmake:234 (add_executable): Target "lineprof_test" links to target "X11::X11" but the target was not found. qcache morphometry measures are empty

External Email - Use Caution Hello FreeSurfer developers, (This issue is described in detail at the following link: https://secure-web.cisco.com/19gHm_kiBwLabZG0kSzLCkZdl3RRluMPmh3eOd0r3KCWXL…) I am preparing a surface-based morphometry analysis. I ran recon-all v7.3.2 with qcache enabled. It completes without error and I do see the output files in fsaverage space at the various smoothing kernels, as expected. However, the fsaverage space smooth files appear to be empty, based upon trying to load their data with the Python package Nibabel. Some other notes: 1) When I load the QCACHE files, there are no errors in loading the file, but the data array returned is empty, so the files appear to be properly formatted morphological files. 2) When I load the native space thickness file (e.g. surf/lh.thickness), I get the expected full output with all data there, so I doubt it is a Nibabel issue. 3) This happens for all subjects, measurement types (e.g. area, volume, etc) and smoothing kernels. 4) All qcache outputs are the same file size (668.6 kb), which doesn’t seem like it should be right. I am planning on running models on the data outside of Freesurfer since I have to deal with complex tasks such as site harmonization and general additive modeling, which is why I cannot proceed using the typical mris_preproc method. Please let me know if I can provide any other helpful information in addressing this. Best, Steven

mapping from Desikan-Killiany regions to resting state networks

External Email - Use Caution Dear list, I would like to find a reasonably good mapping from Desiken-Killiani ROIs and as many of the resting state networks as makes sense, e.g. salience, visual, etc. I have made a start using the network <----> ROI mapping in the Conn Toolbox but I think there is likely a better starting place.
