Voxel to mm coordinates

External Email - Use Caution Hello, I was wondering what the best way would be to extract the coordinates of each voxel in my nifti volume in mm. I have used MRIread to load the nifti volume into Matlab (=mri) and wanted to essentially create a new variable that takes each (voxel) entry in mri.vol and exports its three coordinates in mm. Would I just need to multiply the mri.vox2ras 4x4 matrix to each voxel’s [X Y Z 1]’ (where X,Y,Z are the voxel’s coordinates in mri.vol) or are there different steps involved? unziping problems

I have done my registration and got the licence.txt file, but I don't know if the password is in it. Is there something I am missing ? If so, please enlight me. Unable to run trac-all -prep : cannot file bvals bvecs file

The configuration file seems to be alright but when I start running the -prep step it gives me the error: writing to /Volumes/DRCS_MAIN_SERVER/DRCS/BIOCIS/Neuroimaging/Stats/Freesurfer/diffusion_tracula/BIOC_0001_v01_FS/dmri/dwi_orig.1.nii.gz... /Volumes/DRCS_MAIN_SERVER/DRCS/BIOCIS/Neuroimaging/Stats/Freesurfer/diffusion_tracula//Volumes/DRCS_MAIN_SERVER/DRCS/BIOCIS/Neuroimaging/Stats/Freesurfer/diffusion_tracula/BIOC_0001_v01_FS/bvecs.txt: No such file or directory. Darwin DRCSs-iMac.local 21.5.0 Darwin Kernel Version 21.5.0: Tue Apr 26 21:08:22 PDT 2022; root:xnu-8020.121.3~4/RELEASE_X86_64 x86_64 trac-preproc exited with ERRORS at Mon Aug 15 11:32:11 +08 2022 I have attached the log file, error file, bvals and bvecs and the configuration file and as the screenshot below shows: the directory does have the bvals.txt and bvecs.txt files, so I’m not sure why it’s giving me this error? I thought the error was because the bvals and bvecs were given in rows, so I transposed them so they are now in columns but it still doesn’t work. External Email - Use Caution We are seeking a qualified Postdoctoral Scholar with expertise in human magnetic resonance imaging (MRI) with developmental cohorts to work on a study of the impacts of food insecurity on reward neurobiology in children (8 – 10 years old). This position is supported by a research award from the National Institute on Drug Abuse (1R21DA050164-01) and will be based in the Child Study Center in the Department of Psychology, at the Pennsylvania State University, University Park campus in State College, PA. The primary responsibility of this position will be to provide neuroimaging research support. The successful candidate will be expected to contribute to experimental design, project coordination, oversight of junior research associates and/or trainees, and data analyses. Candidates must demonstrate expertise in functional and structural MRI analysis methods using standard processing packages (e.g., SPM, AFNI, FSL, Freesurfer etc.) and experience with advanced data analysis methods (e.g., structural equation modeling) would be advantageous. The Postdoctoral Scholar will also be expected to contribute to manuscript preparation and presentation of study-related outcomes at key scientific meetings. Extensive mentorship will be provided to the successful candidate in order to facilitate transition to an independent research career. forcing use of ants-n3 with FS 7.2

It appears as though FS 7.2 with ants-n3 gives us better results than the default n4. We changed /etc/recon-config.yaml to the following, and it appears to work and the recon-all log file appears to indicate N3 Nu intensity correction being used (see below). Is this change acceptable. Specifying contrasts for an unbalanced design

Dear FreeSurfer team, We are investigating if there is a difference in cortical thicknesses between persons with a condition and controls, regressing out the effect of site, sex, age, but have some concerns on how to specify our contrasts. We don’t think that the age-slopes will be different between the patients and the controls but would like to check that formally using DODS before trying DOSS. Currently, we have only one female control from two of the sites and are left with 10 instead of 12 classes. Would be very grateful if you have time to check that we’ve got this right. Also, when we want to check for interactions between class and age to see if we can use DOSS instead, is the attached “interactionmatrix” correct? I’ve looked at the tutorials and this example<https://www.mail-archive.com/freesurfer@nmr.mgh.harvard.edu/msg49602.html>, but tried to adapt it to our situation. If we do find an interaction, would that cluster then show up on the cluster summary in the glmdir-folder?
