Freesurfer's Matrice for reading a nifti Image

External Email - Use Caution Dear all, Hi I'm looking for the convention of freesurfer which is used for reading a nifti Image, as we are familiar with a nifti Image is saved as an array which then the Voxel Space obtained from that from these "Voxel Space" evey method (as FreeSurfer, FSL, ANTS, ...) will use One Matrice to convert these "Voxel Space" to the Anatomical Space taking care of orientation, Origin Definition, voxel size, ... . I'd appreciate it if you could show me the parts of FreeSurfer's source code which are responsible for this action. Bests, Yazdan

Extracting Beta Values from FSFAST

External Email - Use Caution Hello Freesurfer Developers, I want to extract the beta values for an fMRI dataset that I analyzed with FSFAST, so that I get one beta map (in the ras space) per condition/regressor. The dataset has 5 conditions/regressors specified in the paradigm file and each participant has 4 runs. I used the following commands when running FSFAST (example for left hemisphere): mkanalysis-sess -analysis localiser.sm5.lh -surface fsaverage lh -fwhm 5 -paradigm parbench.par -event-related -spmhrf 0 -refeventdur 4 -polyfit 2 -nskip 4 -TR 2 -nconditions 5 -per-run -fsd bold mkcontrast-sess -analysis localiser.sm5.lh -contrast right-vs-left -c 3 -c 5 -a 2 -a 4 selxavg3-sess -sf sessid -analysis localiser.sm5.lh >From the output when I navigate to PARTICIPANT_FOLDER/bold/localiser.sm5.lh and examine the beta file with mri_info, I get: mri_info beta.nii.gz --dim 163842 1 1 33 My understanding is that the first number is the actual beta values for a given regressor in ras space and the last number (33) is the different betas. From an archived post I found that the first N betas represent the first N conditions. Is that per run, or collapsed over runs? Or is it that the first five betas are the five conditions for run 1, the second five for run 2, etc until 20? What are the other nuisance regressors used to make the rest of the betas then? Transformation of volume images

External Email - Use Caution Dear developers, please, may I ask you how I can transform volume images (containing discrete region labels) from the fsaverage space into the space of a given subject, and vice-versa? I tried the following command: mri_vol2vol --interp nearest --mov fsaverage/mri/aseg.mgz --o test_mask.mgz --s test001 --targ test001/mri/orig.mg or mri_vol2vol --interp nearest --mov fsaverage/mri/aseg.mgz --o test_mask.mgz --targ test001/mri/T1.mgz --lta test001/mri/transforms/talairach.lta --m3z talairach.m3z --s test001 but there was always a large mismatch between the transformed images and the target image. No ROI name in summary of MNI305 group analysis

Then I output the summay via command 'mri_volcluster' as follows: mri_volcluster --in ./sig.nii.gz --thmin ${thvoxel} --sign ${sigsignTemp} --cwpvalthresh 0.05 --minsize 273 --fwhm 6--no-adjust --sum ${nameout}.cluster.summary --out ${nameout}.cluster.nii.gz --ocn ${nameout}.ocn.nii.gz --labelbase $Dir_Subj_fMRI/$out_dir_group/$analysis/$contrast/label_${nameout}/label --mask /mnt/hgfs/G/work/MetaCog/Human/subjects/fsaverage/mri.2mm/subcort.mask.mgz the output is as follows. there are no ROI names in the table. Is it because I missed the option '--reg' in the command line? Which register file shoul I use if I should add it? I can't find the 'register.dat' file in fsaverage folder. Very appricated if you can help me. Yeo's 17 Network atlas: label mismatch and volume stats extraction

Here are the steps I've done so far: 1. Transform from fsaverage to subject's surface (LH, RH) mri_surf2surf --srcsubject fsaverage5 --trgsubject sdas/sub052 --hemi lh --sval-annot 1000subjects_reference/Yeo_JNeurophysiol11_SplitLabels/fsaverage5/label/lh.Yeo2011_17Networks_N1000.annot --tval $SUBJECTS_DIR/sub052/label/lh.Yeo_17Network_native.annot 2. Transform from subject's surface into my subject's volume mri_aparc2aseg --s sub052 --o $SUBJECTS_DIR/sub052/mri/Yeo17.mgz --annot Yeo_17Network_native --annot-table Downloads/1000subjects_reference/Yeo_JNeurophysiol11_SplitLabels/MNI152/17Networks_ColorLUT_freeview.txt Upon inspecting the output file (Yeo17.mgz) overlaid with 17Networks_ColorLUT_freeview.txt before extracting the volume values, I observed that the actual ROI doesn't match the label. ex) The label indicates "DefaultB_IPL" when I point the caudate nucleus Is there something I might be missing? And would you let me know how to extract the volumes of the ROIs for each of the 17 Networks? So I would be getting volumes for 114 ROIs in total. I would greatly appreciate your help. SynthSeg hippocampal quality control bias

External Email - Use Caution Dear Freesurfers, In using SynthSeg, I have observed that the quality control value for the hippocampus+amygdala seems to be directly correlated with the hippocampal volume. Higher QC values = higher volumes. There also seems to be an age effect on the quality control result, where QC begins to fall in the elderly, just like the volume would. This is not as obviously the case for thalamus QC or gray matter QC with thalamus and gray matter volumes. Is there a systematic bias with the algorithm of SynthSeg? Is the volume used as input to calculate the QC result? Is there a systematic bias or real relationship here? Any insight would be appreciated. Sincerely, Matt

vol2subfield troubleshoot

External Email - Use Caution Hello Freesurfers, My name is Mirsol and I am currently trying to obtain FA values from particular hippocampus subfields by registering our fractional anisotropy map (FA.nii.gz) from dt_recon command and our hippocampus segmentations from the command segmentHA_T1.sh. I have followed the protocol on the website "Segmentation of hippocampal subfields and nuclei of the amygdala" to perform the segmentation, and at the bottom of the website, it mentions: "6. Multimodal integration To extract values within the subfields from another modality (eg, DTI or fMRI), use vol2subfield. Run with --help for examples." Upon using vol2subfield --help on UNIX (macOS), I was shown these scripts: 1. To get a registration between an input volume and a subfield volume vol2subfield --i fa.nii.gz --reg reg.lta --sf rh.hippoAmygLabels-T1.v22.HBT.mgz --outreg outreg.lta 2. To map the input volume into the subfield volume space vol2subfield --i fa.nii.gz --reg reg.lta --sf rh.hippoAmygLabels-T1.v22.HBT.mgz --o fa.rh.hbt.mgz 3. To compute segmentation statistics of the input volume vol2subfield --i fa.nii.gz --reg reg.lta --sf rh.hippoAmygLabels-T1.v22.HBT.mgz \ --o fa.rh.hbt.mgz --stats stats.dat --avgwf avgwf.dat --avgwfvol avgwfvol.mgz I have tried all three codes presented here, but I am met with this message when I do. "set: Variable name must contain alphanumeric characters." I am quite unsure what to do from here and have not been able to troubleshoot this issue. We hope you pass this email on to your local neuroimaging community. The course will start on Monday, April 15, 2024 and finish on April 26, 2024 and is to be held in person, in Salt Lake City, Utah, United States at the University Guest House Conference Center. Our course also includes an ongoing (throughout the year) continuing education portion. However, this mean LGI value differs from the average of the LGI values listed in *h/aparc.pial_lgi.stats (i.e., the sum of the LGI values of the 34 DK atlas ROIs divided by 34).
