Re: [Freesurfer] Error upon trying to load NIFTI image in freeview
by Tudor Popescu 06 Dec '12

Thanks for your reply Yaniv! That is how I initially tried loading the NIFTI volumes (via the GUI, File|Load), but in the meantime I discovered what the problem was: there were spaces in the name of the folder containing the image, and apparently non-Windows OSs such as Xubuntu don't deal well with that! For future reference, as soon as you eliminate spaces - as well as possibly other'forbidden' characters from the file/folder name, FreeView will load the image with no problems. mris_ca_train / mris_ca_label problem
by Roan LaPlante 05 Dec '12

05 Dec '12

Hello freesurfer experts, I am having difficulties using mris_ca_train and mris_ca_label. I am trying to get third party-software to accept a user-defined parcellation in the form of a .gcs file, which I created from sample data using mris_ca_train. I have reproduced the portion of the workflow that is buggy. When I run the software, it calls mris_ca_train, followed by mris_ca_label and mri_annotation2label. On mri_annotation2label, it produces the following output and writes no label files: [truffles:mridat] (nmr-stable5.1-env) mri_annotation2label --subject nmr00535_FS --hemi lh --annotation icotest --outdir nmr00535_FS/label/regen subject = nmr00535_FS annotation = icotest hemi = lh outdir = nmr00535_FS/label/regen surface = white Reading surface /autofs/cluster/neuromind/rlaplant/mridat/nmr00535_FS/surf/lh.white Loading annotations from /autofs/cluster/neuromind/rlaplant/mridat/nmr00535_FS/label/lh.icotest.annot reading colortable from annotation file... colortable with 643 entries read (originally /cluster/neuromind/rlaplant/mridat/nmr00535_FS/label/ico3_regenerated_clut_lh.txt) Seg base 0 *max index = -1* The annotation at this point is corrupted and cannot be opened in matlab and shows up empty in tksurfer. The annotation I started with as input to mris_ca_train shows up just fine. The commands i used for mris_ca_train and mris_ca_label are as follows: mris_ca_train -t $TEST_DIR/ico3_clut.txt lh sphere.reg ico3_morph $SUBJECTS $TEST_DIR/lh_test.gcs mris_ca_label nmr00535_FS lh sphere.reg $TEST_DIR/lh_test.gcs $TEST_DIR/nmr00535_FS/label/lh.icotest.annot Can anyone point out where my labels are being clobbered? thanks, R -- Roan LaPlante Athinoula A. Is there a detailed description somewhere of how the gray matter volume values are calculated for the aparc stats files? Also, is the average thickness weighted by area?

It should automatically detect that this was a retinotopy analysis and then load the polar and eccen. Was this configured as a retinotopy analysis? Hello, I want to run recon-all on my subjects, but my images are 256x256x176 and I would like to maintain the same resolution, but in the end I have 256x256x256. There is any way to keep the original resolution? Thank you, Sérgio Pereira

Hi again, Sure I did set the permissions for execution, and also for this new one I am still having the same error. "*Exec format error. Binary file not executable*". I tried this on two macs (OSX Snow Leopard). I am still thinking that this is a compilation issue of the script, that is just compiled for linux. Re: [Freesurfer] Extracting resting state time series from surface space using Lausanne 2008 parcellation
by Chris McNorgan 05 Dec '12

Thanks, Doug That was quite helpful, and I have just extracted the mean timeseries from one of my parcellations. I just wanted to note a discrepancy between the mri_segstats output and what is indicated in the mri_segstats --help output. According to the program help: --avgwf textfile For each segmentation, compute an average waveform across all the voxels in the segmentation (excluding voxels masked out). The results are saved in an ascii text file with number of rows equal to the number of frames and number of columns equal to the number of segmentations reported plus 2. The first row is -1 -1 then all of the segid numbers. After that, the first two columns are: (1) 0-based frame number and (2) 0-based frame number times TR. However when I open the textfile, the average timeseries data appears to be there, but the column and row data indicating the segid and frame numbers and timings are missing. In other words, according to the --help description, there should be TR rows and SEGIDs+2 columns, but I instead have a TR x SEGID matrix (also, I would have thought that there should be TR+1 rows, to allow for the first row to contain the SEGIDs, followed by TR rows of signal data; is that a typo in the help information?). "-1 -1" doesn't appear anywhere in the output. I assume that the columns are written in ascending SEGID order, but I cannot be certain because the first row does not contain the SEGIDs. These problems don't seem insurmountable so long as I am clear as to which matrix entry corresponds to which SEGID at which timepoint. Any idea why the header row and two leftmost frame number and timing columns were omitted from the output? Thanks ================================================================================ Hi Chris, you're almost there. There are a few mods I'd make to your stream: 1. You can run preproc-sess -s subXX -fsd rest -surface self lhrh -fwhm 0 (without the -mni305 since you are working in the subject's anatomy) 2. mri_segstats \ --annot subXX lh myaparcPXXXXXX \ --i $FUNCTIONALS_DIR/subXX/rest/001/fmcpr.lh.self.nii.gz \ --sum lh_1_16.sum.txt \ --avgwf lh_1_16.wav.txt So you pass mri_segstats the surface data and the annotation doug

Hi Julia, what is your command line when you give it the hemisphere? Mindboggle-101 manually labeled brain data now available! {Disarmed}

We are happy to announce the release of the Mindboggle-101 dataset, the largest and most complete set of free, publicly accessible, manually labeled human brain images in the world: http://mindboggle.info/data/ This has special relevance to the FreeSurfer community, since we made use of FreeSurfer to extract and label surfaces, and to create surface templates and classifier atlases. We also adapted the Desikan-Killiany labeling protocol used by FreeSurfer. An article describing the data and labeling protocol has just been published: http://www.frontiersin.org/brain_imaging_methods/10.3389/fnins.2012.00171/f… An excerpt of the abstract reads: "To manually label the macroscopic anatomy in magnetic resonance images of 101 healthy participants, we created a new cortical labeling protocol that relies on robust anatomical landmarks and minimal manual edits after initialization with automated labels. The “Desikan–Killiany–Tourville” (DKT) protocol is intended to improve the ease, consistency, and accuracy of labeling human cortical areas. Given how difficult it is to label brains, the Mindboggle-101 dataset is intended to serve as brain atlases for use in labeling other brains, as a normative dataset to establish morphometric variation in a healthy population for comparison against clinical populations, and contribute to the development, training, testing, and evaluation of automated registration and labeling algorithms..."
