Hi Sarina - You'll have to specify the list of gradient directions (bvecfile) and b-values (bvalfile), see here for more info: http://surfer.nmr.mgh.harvard.edu/fswiki/dmrirc Please send email to the freesurfer list and not to me directly. Emails sent to the freesurfer list are saved in a searchable archive so that other users can benefit from these pearls of wisdom. http://www.mail-archive.com/freesurfer@nmr.mgh.harvard.edu/ a.y On Wed, 11 Apr 2012, Sarina Sacco wrote: > Ciao Anastasia ho risolto il problema di FSL,ora l'installazione è > corretta,però mi si presenta sempre un errore inerente al bvecs non li > trova,potrebbe forse dipendere dai files DICOM che utilizzo? > Questo è l'errore: > sarina@thunder:/opt/freesurfer/subjects$ trac-all -prep -c > $SUBJECTS_DIR/subjects_trac_all/scripts/dmrircFiles/dmrirc_Diff001_F.B. > INFO: SUBJECTS_DIR is /opt/freesurfer/subjects/subjects_recon_all > INFO: Diffusion root is /opt/freesurfer/subjects/subjects_trac_all > Actual FREESURFER_HOME /opt/freesurfer > trac-preproc -c > /opt/freesurfer/subjects/subjects_trac_all/Diff001_F.B./scripts/dmrirc.local > -log /opt/freesurfer/subjects/subjects_trac_all/Diff001_F.B./scripts/trac-all.log > -cmd /opt/freesurfer/subjects/subjects_trac_all/Diff001_F.B./scripts/trac-all.cmd > #------------------------------------- > /opt/freesurfer/bin/trac-preproc > #------------------------------------- > #@# Image corrections Wed Apr 11 18:01:15 CEST 2012 > mri_convert /opt/freesurfer/subjects/subjects_trac_all//Diff001_F.B./orig/1.2.840.113619.2.260.6945.224896.29441.1274773115.263.dcm > /opt/freesurfer/subjects/subjects_trac_all/Diff001_F.B./dmri/dwi_orig.nii.gz > mri_convert /opt/freesurfer/subjects/subjects_trac_all//Diff001_F.B./orig/1.2.840.113619.2.260.6945.224896.29441.1274773115.263.dcm > /opt/freesurfer/subjects/subjects_trac_all/Diff001_F.B./dmri/dwi_orig.nii.gz > $Id: mri_convert.c,v 1.179.2.2 2011/05/16 20:53:47 greve Exp $ > reading from /opt/freesurfer/subjects/subjects_trac_all//Diff001_F.B./orig/1.2.840.113619.2.260.6945.224896.29441.1274773115.263.dcm... > Starting DICOMRead2() > dcmfile = /opt/freesurfer/subjects/subjects_trac_all//Diff001_F.B./orig/1.2.840.113619.2.260.6945.224896.29441.1274773115.263.dcm > dcmdir = /opt/freesurfer/subjects/subjects_trac_all//Diff001_F.B./orig > Ref Series No = 7 > Found 2242 files, checking for dicoms > Found 2240 dicom files in series. > First Sorting > Computing Slice Direction > Vs: 0.029 0.321 1.9739 > Vs: 0.0144997 0.160497 0.98693 > Second Sorting > Counting frames > nframes = 28 > nslices = 80 > ndcmfiles = 2240 > PE Dir = COL (dicom read) > TransferSyntaxUID: --1.2.840.10008.1.2-- > jpegUID: --1.2.840.10008.1.2.4-- > Loading pixel data > TR=10050.00, TE=87.10, TI=0.00, flip angle=90.00 > i_ras = (-0.999859, -0.0058291, -0.0157782) > j_ras = (0.00830111, -0.987041, -0.160255) > k_ras = (-0.0144997, -0.160497, 0.98693) > writing to /opt/freesurfer/subjects/subjects_trac_all/Diff001_F.B./dmri/dwi_orig.nii.gz... > mri_probedicom --i > /opt/freesurfer/subjects/subjects_trac_all//Diff001_F.B./orig/1.2.840.113619.2.260.6945.224896.29441.1274773115.263.dcm >> /opt/freesurfer/subjects/subjects_trac_all/Diff001_F.B./dmri/dcminfo.dat > flip4fsl /opt/freesurfer/subjects/subjects_trac_all/Diff001_F.B./dmri/dwi_orig.nii.gz > /opt/freesurfer/subjects/subjects_trac_all/Diff001_F.B./dmri/dwi_orig_flip.nii.gz > INFO: input image orientation is LPS > INFO: input image determinant is 2 > fslswapdim /opt/freesurfer/subjects/subjects_trac_all/Diff001_F.B./dmri/dwi_orig.nii.gz > x -y z /opt/freesurfer/subjects/subjects_trac_all/Diff001_F.B./dmri/dwi_orig_flip.nii.gz > INFO: left-right orientation was flipped by fslswapdim > fslorient -forceradiological > /opt/freesurfer/subjects/subjects_trac_all/Diff001_F.B./dmri/dwi_orig_flip.nii.gz > mv -f /opt/freesurfer/subjects/subjects_trac_all/Diff001_F.B./dmri/dwi_orig_flip.mghdti.bvecs > /opt/freesurfer/subjects/subjects_trac_all/Diff001_F.B./dmri/bvecs > mv: cannot stat > `/opt/freesurfer/subjects/subjects_trac_all/Diff001_F.B./dmri/dwi_orig_flip.mghdti.bvecs': > No such file or directory > Linux thunder 2.6.38-8-generic #42-Ubuntu SMP Mon Apr 11 03:31:24 UTC > 2011 x86_64 x86_64 x86_64 GNU/Linux > > trac-preproc exited with ERRORS at Wed Apr 11 18:03:33 CEST 2012 > > > 2012/3/27 Anastasia Yendiki <ayendiki(a)nmr.mgh.harvard.edu>: >> >> Ciao Sarina - The problem is here "fslorient: Command not found." How to create a circle ROI centered at certain coordinate?
by zhang mingxia 17 Apr '12

17 Apr '12

Dear Freesurfer experts, Recently, I was creating ROI. But I just knew how to create it manually as this website introduce: http://surfer.nmr.mgh.harvard.edu/fswiki/tksurfer_labeledit. Does Freesurfer provide the way to create ROI by using of certain coordinate? That is, if I know the MNI or Talairach coordinate of the ROI, I want to define an 10mm circle ROI centered at that certain coordinate, is there any way? Thank you very much! Mingxia Zhang

Re: [Freesurfer] How can I get the mean thickness of the significant cluster

There should be an ocn.dat file that corresponds to the CSD base name that you passed to mri_glmfit-sim. The cache just uses a pre-computed table. The computations are pretty simple. It synthesizes white gaussian noise on the surface, smooths it by a certain amount, then finds clusters at various thresholds and signs. It tabulates how likely a cluster of a given size is given the smoothing level, threshold, and sign. doug On 04/16/2012 09:10 PM, zhang mingxia wrote: > Hi Doug, > > Thanks. Please help: Registering to FSL feat- example_func2standard
by Michelle Umali 17 Apr '12

17 Apr '12

Hi Freesurfers, I ran reg-feat2anat to register freesurfer data to FSL feat in order to generate some binary masks. Afterwards I edited the FEAT registration to standard space via: reg-feat2anat --feat subjectX.feat --manxfm func2std and saved the registration. i want to use these example_func2standard edits, but I just now realized that I didn't add the -overwrite-exf2std flag. Is there anyway to generate a new example_func2standard.mat from the exf2std.register.dat that has the edits to replace the FSL-generated one? I would love to avoid re-editing everything. Many thanks for any help. Michelle

subtracting segmented volumes
by Adil Javed 17 Apr '12

17 Apr '12

Hi, Is there a way to subtract segmented files in freesurfer? For example, aparc+aseg.mgz - aseg.mgz= aparc.mgz only? I am interested in looking only at the cortex. I find that label to volume conversion doesn't give me a nice segmented cortex, with some patchy areas of intensities lost. thanks, AJ

reg-feat2anat --feat --manxfm func2std
by Michelle Umali 17 Apr '12

17 Apr '12

Hi Freesurfers, I ran reg-feat2anat and am now checking registration. For some subjects I had to edit the registration of feat to standard space. So, do I have to replace the example_func2standard.mat fsl's example_func2standard.mat in the reg folder or is this done automatically? Is this the only file that has to be copied over? Thanks. Longitudinal Edits, skull strip and wmcp, how to do this longitudinally
by Mark Fletcher 16 Apr '12

16 Apr '12

For some of my subjects, I need to make many different types of edits on my longitudinal data, but have a few questions regarding the order/how to do this. I have read the details of this website ( http://surfer.nmr.mgh.harvard.edu/fswiki/LongitudinalProcessing) but wanted to confirm a few things. In regards to the following questions, I have not yet run the "create base" yet for anything. Also, I am asking these questions because I already made all of the following edits (and others) on the cross-sectionals as described at ( http://surfer.nmr.mgh.harvard.edu/fswiki/FsTutorial/TroubleshootingData) and need to know if this was the right time to do this, and what to do after? *For subjects that just need white matter control points:* For subjects that just need white matter control points, I have added them on each cross-sectional time point, and reprocessed them via the command (recon-all -autorecon2-cp -autorecon3 -subjid cp_before). Is the next step to simply run (recon-all -base <templateid> -tp <tp1id> -tp <tp2id> ... -all) pointing to the subjects that have been corrected with control points? Do I need to add any flags or additional commands for the base creation to take the white matter control points into account? Should I need to make any further edits to the "base" or longitudinals after this? *For subjects needing skull stripping and white matter control points*: A few of my subjects need both WMCP's and skull stripping adjustments? I'm assuming that you should do the skull stripping first and then the WMCP, is this correct? Does it matter? I am doing this to the cross sectionals only. * After reprocessing these, is the next step to simply run (recon-all -base <templateid> -tp <tp1id> -tp <tp2id> ... -all) pointing to the subjects that have been corrected with control points and skull strip? Do I need to add any flags or additional commands for the base creation to take the white matter control points into account? Should I need to make any further edits to the "base" or longitudinals after this?* *Does all this hold true if making manual edits of the skull* *Subjects that need Pial Edits amidst other things*: A few subjects need pial edits? I've done this to the crossectionals, is this appropriate (I couldn't tell from the longitudinal edits page? Any order that this should fit in? After reprocessing them for the edits, *is the next step to simply run (recon-all -base <templateid> -tp <tp1id> -tp <tp2id> ... -all) pointing to the subjects that have been corrected with the pial edits? Do I need to add any flags or additional commands for the base creation to take the white matter control points into account? Should I need to make any further edits to the "base" or longitudinals after this?* *Making Edits to White Matter:* One of my subjects seem to have lesions similar to those described here ( http://surfer.nmr.mgh.harvard.edu/fswiki/FsTutorial/WhiteMatterEdits) When/where do I edit this in the longitudinal processing stream? These subject also needs WMCP, is their an important order for doing these. *After reprocessing them for the edits, is the next step to simply run (recon-all -base <templateid> -tp <tp1id> -tp <tp2id> ... -all) pointing to the subjects that have been corrected to the white matter? Do I need to add any flags or additional commands for the base creation to take the white matter control points into account? Should I need to make any further edits to the "base" or longitudinals after this?* *Correcting Topological Defects:* When should I correct topological defects as described here ( http://surfer.nmr.mgh.harvard.edu/fswiki/FsTutorial/TopologicalDefect ). Same end questions as ones above about what to do after fixing these. *Filling Lateral Ventricle: *Another question about White matter edits. One of my subjects needs to have its lateral ventricle filled (aka, adding it to the white matter). When/where should I do this. After processing it, what commands to run to create base? Thanks for answering my many questions. I am very impressed at the functionality of FreeSurfer, but want to be sure I am using them correctly.

Re: [Freesurfer] mri_compute_volume_fractions
by Bruce Fischl 14 Apr '12

Hi Adrian this will create a voxel map with the % of each tissue class in each voxel. If you want the total %s, just read them out of the stats files and compute them directly. cheers Bruce On Sat, 14 Apr 2012, Adrian Garcia wrote: > Dear Bruce, > > thank you for the reply. So this function creates an image for wm/gm/csf. I was hoping for a table of values (i.e. percent of wm/gm/csf in the volume), is this possible or should I be looking at another function? > > Best wishes > Adrian > > >
