mne_analyze unable to read inflated surface

Hi all, I have problems with mne_analyze - I need to do the coordinate alignment, but when I try to load the inflated surface (or in fact any surface), I get error message: mne_read_float could not read data Inflated surface doesn't work with tksurfer either. Instead I get a message: freadFloat: fread failed I don't know if it would say something more later - there seems to be a loop, so I have killed the program at this point. I have no idea what to do - redoing recon-all doesn't seem to help. So I hope someone could help me with this. Many thanks, Onerva K.

how to set the tkmedit window size

Hi, there, When I load a subject volume via Tkmedit, is it possible that we can set the Tkmedit main window to a fixed size by tkmedit commandlines? I am kind of tired of dragging the window and resizing it after viewing 100 subejcts. Thanks a lot! reconall error

Hi all experts, I ran recon-all -autorecon1 -autorecon2 -subjid <..."file with extension .mgz, after the conversion with mri_convert from a unique file .nii" > and I obtained the errors that you can see in the attachment. Any suggestion is well appreciated. Thank you. Michele.

aparc.a2005s.annot errors?

Hi, There are some "holes" in fsaverage lh cingulate labels in the a2005s annotation. For example, vertex 16631, between the cingulate gyrus and sulcus is part of the superior frontal gyrus label. Same with vertices 20390 and 141081. Is that an error? This is a problem for us because it creates holes in our ACC labels. Thanks, Yigal

Hi all FreeSurfer Experts, I'm a young researcher, PhD student of the University of Padua with a degree in Mathematics. I'm trying to use FreeSurfer for analyze a 3D image MRI, DICOM format (I have NIFTI too) to calculate brain volume. I downloaded the software from your site following the instructions for a Linux CentOS 4. Now my questions are: I have a classical MRI 3D image file, how do I send the files to FreeSurfer? What are the instructions that I have to write in the bash? Is there a GUI to calculate brain volume? Any help is appreciated, Thanks! Michele.

Preliminary Announcement for Neuroimaging/Neuropsychology Postdoctoral Research Position Memory Disorders Research Center and Neuroimaging Research Center VA Boston Healthcare System The Boston University Memory Disorders Research Center and Neuroimaging Research Center at VA Boston Healthcare System (VABHCS) anticipate an opening for a postdoctoral fellow with expertise in neuroimaging and neuropsychology and are seeking potential applicants for the position. The postdoctoral fellow will work closely with neuropsychologists and neuroscientists on a clinical research program aimed at elucidating the neural and cognitive sequelae of blast-induced traumatic brain injury, with Dr. David Salat and Dr. Mieke Verfaellie as primary mentors. The candidate will receive advanced training in diffusion tensor imaging, volumetric and surface-based MRI analyses, functional connectivity MRI analyses, and structure-function correlational approaches. The successful candidate will have a doctoral degree in neuropsychology, cognitive/behavioral neuroscience, or a closely related field, and experience in neuroimaging and data analysis. Candidate should have expertise working with MRI analysis software such as AFNI, FSL, SPM, or FreeSurfer, as well as familiarity with unix or Matlab. Experience interpreting neuropsychological data, and previous work with clinical populations are highly desirable. The postdoctoral fellow will interact with several research groups at VABHCS studying TBI and PTSD in returning veterans, and will be part of a rich and stimulating intellectual environment. The candidate should have a keen interest in developing an independent research career. The opening is expected for October, 2010, but the starting date is flexible. Confounding variables

Hello, We are doing some analyses with one region of interest. We controlled (as possible confounding variable) for the volume of the region of interest. Are we correct? If no, should we put the total volume of the images as confounding variable? Thanks and best regards, Kelly
