External Email - Use Caution Good morning, I am trying to reconstruct the tracts that were poorly reconstructed by tracula by editing control points of each tract (I already tried setting reinit=1 but it didn't work). This process is described in this article <https://secure-web.cisco.com/10TqvkUm9LODp9Pl7m0fdHfu6lBQw4pYr1HxabnRgrdPw6…>. In step 6 of section 'Data Processing and Quality Control' of that mentioned article, the authors say: "we converted the coordinates of the control points (https://secure-web.cisco.com/1OuJo9rzEYM7J_5SylW2YYQuH6HrdRZMFJLFYsT1uI6-2l…) from voxel space to Right-Anterior-Superior (RAS, anatomical coordinates) in order to view and edit in FreeSurfer’s freeview toolbox." I am confused about which transformation I have to do (from the ones mentioned in the link of step 6). Currently, without any transformation made, I see the control points (dlabel/syn/acomm_avg16_syn_bbr_cpts_7.txt) for the anterior commissure as in the figure attached in this email. As you can see, the points don't seem to be in diffusion space (but rather in the template space, MNI305). I am assuming that the transformation mentioned in the article sets the points in the position where the anterior commissure is supposed to be (and then the idea would be to edit them, save them and run trac-all -path -c for this tract). So my question here is: which transformation is it? I am inclined to believe it is the 4th mentioned in the link <https://secure-web.cisco.com/1OuJo9rzEYM7J_5SylW2YYQuH6HrdRZMFJLFYsT1uI6-2l…>. See example data below. Are the stats for brainvol (as well as lh.aprac.stats/rh.aprac.stats) generated from the synthseg processing? And if not, how is the data generated? Error During T2/FLAIR Pial Surface Refinement

External Email - Use Caution Hello FreeSurfer Developers, I'm attempting to refine pial surfaces with T2/FLAIR images as described here ( https://secure-web.cisco.com/1AH1BRBqXr5DfxhMfqvYMi7G1gSsW58-k5PUb3k7qBej25…) For some of my subjects I get the following error during the mris_place_surface subprocess when I run recon-all: error: MRIhistogramLabelRegion: constant image error: MRIhistogramLabelRegion: constant image Segmentation fault The error occurs independent of whether I process T1 and T2 images together with -all or if I run only -autorecon3 with the T2 or FLAIR images added. I've searched the list and while similar errors have been reported, no solutions have been proposed. Edit control points for better tract reconstruction

External Email - Use Caution Dear TRACULA experts, As you can see in the figure attached to this email, there are 3 tracts that were not able to be properly reconstructed (right fornix and left and right corticospinal tract). What I have tried: 1) Setting reinit=1 in the configuration file and re-run TRACULA; 2) Changing the number of control points for each tract, according to the pathlist.txt (even though the second column refers to the default control points, I am not sure what the first column means); My idea now would be to edit the control points manually but I don't know which file contains those points. I am assuming that each tract must have a file with the respective control points. This process is described in this article <https://secure-web.cisco.com/1Syob_RQa8CnqTu5J98-5wBZC9rpcTVD0Wgicm76PjaNZv…>. I am looking for something such as Figure 2 and 3 in that article. Extracting generic gradient vector

External Email - Use Caution Dear Freesurfer developers, I am trying to replicate a multi shell DTI protocol from one scanner to another. However I need the generic gradient vectors so that the protocol can be replicated. Is there a script in freesurfer that can reverse engineer the relative direction coordinates and normalisation of vector strengths so that this file can be used in the scanner console to define all the parameters of this sequence and replicate it across different scanners? mri_synthmorph regularisation

External Email - Use Caution Dear all I tried to use change the regularisation parameter of mri_synthmorph using -s option in Freesurfer 7.4.1 but this option does not seem implemented. Is there a way to reduce the amount of regularisation? Issue with Talairach_avi Command in FreeSurfer

I am encountering an issue while trying to run the talairach_avi command in FreeSurfer for data reconstruction. I receive the following error message: ERROR: mpr2mni305 failed, see transforms/talairach_avi.logCommand exited with non-zero status 1 The relevant log file is located at transforms/talairach_avi.log, but I cannot access the orig_nu.mgz file or the transforms/talairach.auto.xfm file in the expected directories. My system details are as follows: Linux ps 5.15.0-1026-intel-iotg #31-Ubuntu SMP Thu Feb 16 23:20:09 UTC 2023 x86_64 x86_64 x86_64 GNU/Linux Additionally, I executed the command: recon-all -s sub-33 and it exited with errors. External Email - Use Caution  Mac OS 11.X is no longer supported by Apple and so likewise, we no loner build/support freesurfer on BigSur for silicon (M1, M2, ...)
