Hi, I recently started using Freesurfer and I have a quick question about adding control points. I want to add control points to a stretch of white matter which was excluded - can I add them to the wm.mgz volume by referring to the T1 aux or do they need to be added to the brainmask volume only?
it doesn't matter which one you add them on, but you should probably visualize the orig.mgz when you add them.

You can add control points to whichever volume you would like. The control points will be saved in a text file as a list of coordinates, so it does not matter what volume you are looking at when you place them.
