I am wondering if I can get a mask(labelled volume) for each tissue types - not a structure. I can see that Freesurfer is generating a surfaces between gray/white and gray/CSF. Can I get a volume which correspond to WM/GM/CSF?

Hi Nayoung,
you could certainly replace the labels in the aseg.mgz in matlab. The file FreeSurferColorLUT.txt contains all the indices you will need (e.g. Left_Hippocampus is index 17 in the aseg.mgz). Note that we don't label sulcal csf, just ventricular csf.
