I know that -per-run is the recommended motion correction option, and that it uses the middle frame as the reference for motion correction for each run. I was wondering, if there is a reference, or explanation as to why that was chosen and not some other timepoint.

Just that the middle would be expected to have the least amount of motion with the rest of the run and so result in less interpolation
