I would like to display my cortical thickness chnages from longitudinal runs on my original T1-w volume images. I am wondering whether this is possible if so can anyone tell how I can do this.

I believe the most straight forward way is to use your gamma volumes. For example if your first contrast is the difference between two time-points, thickness difference could be extracted with this command line:
mri_convert ~/glmdir/contrast/gamma.mgh difference_thickness.mgh --frame 0
gamma.mgh files are contrast size. They are called COPE in FSL and con images in SPM.
However If you are looking to have the rate of linear volume change you might need to use the slope of regression line which could be extracted with least-squares approach in MATLAB, you might be able to do it in FS but im not sure how.
