As far as I know from Doug, there are preliminary tools for flipping a surface model (reversing left and right hemisphere)

Because these tools are not yet available I would like to know whether you would recommend to flip the raw MR image and the running recon-all on this flipped MR image.

why would you flip the MR? What problem are you trying to solve?

That does not work very well as you end up registering the left hemi to the right template. What we have to do is to make a single target that has both left and right so there is no bias.
