I have a group of 31 subjects scanned at two time points.I have mean BOLD activation for each region of aparc2009. I would like to test if there is any significant difference in terms of mean BOLD activation between time point 1 and time point 2 in each region, and then introduce thickness as a covariate to see if that explains the differences. Is there any statistical test that you can recommend?

It sounds like a paired t-test (without and with covariate).
