Hello, What is the difference between the mris_ms_surface_CNR and mri_cnr functions? (I couldn't find any descriptive info for either). And are either of them useful for identifying datasets with "poor" gray/white/csf contrast?

Hi Mike,
I think mris_ms_surface_CNR lets you use multiple input volumes and computes the Mahalanobis distance, while mri_cnr does the same thing but for each volume independently. I think they both have options for doing linear fitting across the boundary and looking at the slope. Sorry, they are tools we tossed together that aren't well documented.
