I think mri_segstats includes the mean (and std) of the intensity within a structure so you could run it on the orig.mgz and norm.mgz. Doug knows more about this, but he is off at HBM, which will slow his response time.

Yes, mri_segstats will do it, but you need to sample the aseg into the native space. see https://surfer.nmr.mgh.harvard.edu/fswiki/FsAnat-to-NativeAnat
