Hi,
I edited the recon-all, omitting the --conform option, and the pipeline failed shortly after.
So, is there a way to run the volume processing pipeline (in particular, the subcortical segmentation), without resampling to 1mm^3 voxels, keeping the native format 0.8^3 mm^3?

Hi Anderson,
the (complete hack) way we do this is to use mri_convert to change the apparent voxel size to 1mm (without actually resampling), then run with it from there. Fixing this is on our to-do list, but won't happen terribly soon.
sorry :)
