Does 'top' (the process monitor utility) indicate that mri_ca_register is continuing to run? If so, then likely there is not a problem. This portion of recon-all can take quite a long time (about 10 hours), so you should let it run overnight.

I got some problems running the mri_ca_register bit of recon-all. The script suddenly brakes down while labeling for the right thalamus is running. Occured twice on the same spot...

my specifications: freesurfer-Darwin-tiger-stable-pub-v3.0.3 recon.log file is attached
