We have been having problems with a couple datasets with patients who have severe atrophy (MS and Alzheimer's) where they fail in autorecon1 with the Talairach QA check. The registrations look fine so I was wondering what other problems might cause this check to fail. Is there a simple way to bypass the Talairach QA step in recon-all -autorecon1 if we are satisfied with the registration?

The talairach check can be bypassed with the -notal-check flag added to recon-all.
