Sometimes the cutting planes are not correct and it doesn't delete the cerebellum.
Whay can I do? Manual editing is my only chance?

Cutting plane not correct is usually due to the wrong talairach.xfm or the noisy image. Are you sure that you are getting the correct talairach.xfm?
This problem has been on the mailing list many times in the past.

either set the pons cutting plane manually using the -pons <x> <y> <z> in mri_fill. This may fix things, but in some cases it may not due to spurious connections between the cerebellum and occipital cortex (particularly in noisy scans). These have to be corrected manually.
