Do you mean that you have basically a spreadsheet of data that you want to run stats on? We don't have anything that will do that (most people use matlab or a stats package). One thing you can do is to create your FSGD file, run mri_glmfit on the pixel data. This will create a design matrix. You can load this into matlab and use the FreeSurfer routines called fast_glmfit and fast_fratio to do your stats.
