you can use mri_convert for this:

mri_convert file.nii.gz file.mgz

I wonder how I could pass from .nii.gz format to .mgz format in order to change the brainmask.mgz generated by FreeSurfer for my bet image from FSL. I have noticed that lot of brainmask images have optic radiations and part of the skull.
