Hi Summer, there is some documentation in mkanalysis-sess -help. It's not very much documentation, so I just wrote a little bit more which I have included below. Let me know if you still have questions.

Design is AB-Blocked (ie, periodic, two condition). Specify the period of stimuluation in seconds (NOTE: in previous versions you had to specify the number of cycles). No paradigm file is required. When selxavg3-sess is run, it will automatically create a Fourier analysis with components at the fundamental and first harmonic as well as components at a frequency just below and above the fundamental for a total of 4 frequencies each of which will have a real and imaginary component for a total of 8 regressors. It will also create a contrast called "fund" (for "fundamental"). This contrast will be a F-contrast to test both the real (cosine) and imaginary (sine) components of the fundamental frequency with the fsig volume being the final result. There will also be other files there including real.nii and imag.nii which are the real and imaginary components. There will also be angle.nii and angle.masked.nii which will be the angle between the real and imaginary; the masked version will be masked by fsig > 2.
