I you want to get FreeSurfer 6, just download it from the website:

https://surfer.nmr.mgh.harvard.edu/fswiki/DownloadAndInstall

Maybe keep a copy of the installer around for the next machine you want to install it on, as the download is quite large (and the server was pretty slow for me).

Make sure to update the environments variables in your shell's config files so they point to the new version (see 'Setup & Configuration' on the linked website).
