I would like to run statistical analyses with the output of cortical thickness. The problem is that I would like to do it with FSL as I have more experience. Any one of you could tell me which are the two outputs (right and left hemisphere) I should consider to run the statistics?

Do you mean gfeat? You can take the stack created by mris_preproc and use that as input, but you won't be able to do clusterwise correction for multiple comparisons

Hi Douglas,
Thank you very much for answering. I would like to use FreeSurfer statistics but I do not have experience with this software and I would highly appreciate you could help me with this part. How to set up the statistic I want that is an ANOVA with 3 different groups two see if there are differences between them, and if there is statistical significance, then how to manage to see where is the main effect.
