Dear All,
I have two short questions concerning edits to the wm and pial surface.
1. if I make edits to both wm and pial surface, can I rerun autorecon2 adding the -wm and -pial flags in one command (i.e. recon-all -autorecon2-wm -autorecon2-pial -s subjname)?
2. I did save as a jpg the inflated surfaces before making edits to the wm and pial surfaces. After rerunning autorecon2 the new inflated surfaces look the same as the old ones (although I see with "tkmedit brainmask.mgz lh.white that my edits were accepted and used to construct differnt wm and pial surfaces). Should I have erased the old inflated surfaces before editing and rerunning?
Thanks a lot and regards from Berlin, Isabel
Hi Isabel,
1. If you do it from the wm forward that will include the pial. 2. You shouldn't need to erase the inflated - it should get recreated. Check your recon-all.log to make sure everything got rerun.
