I would like to ask whether providing skull-stripped images as input to the FreeSurfer longitudinal pipeline is appropriate for estimating regional atrophy rates.

In particular, are there any drawbacks or limitations when generating the within-subject template if skull-stripped images are used instead of the original T1-weighted images?
